Genetic diversity of sheep populations in the Czech Republic

Abstract:

Prvním cílem této disertační práce bylo zapojit česká autochtonní ovčí plemena Šumavka a Valaška do kolaborativního úsilí o porozumění diverzitě a vztahům ovčích plemen na světové úrovni s využitím aktuálních metodik analýzy SNP markerů. Zároveň studie přináší poznatky o genetické diverzitě samčí části populace patnácti plemen ovcí chovaných v ČR s využitím STR markerů. Druhým cílem práce bylo vyhodnotit efekt šlechtitelského programu na rezistenci ovcí ke klusavce v ČR na diverzitu genu PRNP a rezistenci českých ovcí k této prionové chorobě. Studie SNP markerů ukázala, že obě autochtonní česká plemena lze zařadit k mediteránním ovčím populacím. U plemene Šumavka toto pozorování reflektuje jeho možnou merinovou historii. Zároveň se ukázala vyšší diverzita uvnitř tohoto plemene s tendencí blížit se severoevropským ovčím populacím, reflektujíce tak možnou stopu původních archaických ovcí v genomu Šumavky, nebo příspěvek genomu britských plemen využitých při její regeneraci. Vysokou diverzitu, možný vztah Šumavky k merinovým plemenům a možnou stopu genomu archaických populací ukázala i studie STR markerů samčí části populace Šumavky. U plemene Valaška byl ve studii SNP markerů zjištěn vysoký koeficient inbridingu, který mohl ovlivnit další analýzy. Plemeno se ukázalo pravděpodobně odlišné od Šumavky. To může reflektovat specifickou historii Valašky a její původ v Rumunsku. Ve studii STR markerů nebyl v samčí části populace Valašky koeficient inbridingu významný, což neodpovídá výsledkům podle SNP. Příčinou může být odchylka ve složení pohlaví vzorku. Fylogenetický vztah Valašky k dalším plemenům podle STR markerů nebyl jednoznačný, do analýzy by bylo vhodné zapojit lokální rumunská plemena. Výsledky studie STR markerů je třeba posuzovat opatrně z důvodu nízkého počtu markerů, vazby mezi markery a skutečnosti, že se jednalo o samčí část populace. To platí i pro interpretace výsledků u plemen Šumavka a Valaška uvedených výše. Studie STR markerů ukázala nízkou genetickou diverzitu Kamerunské ovce a Východofríské ovce, reflektujíce specifickou historii těchto plemen v ČR. U ostatních plemen byla zaznamenána diverzita srovnatelná s výsledky jiných studií u těchto plemen, bylo-li možno srovnání provést. Ve fylogenetické analýze se podle předpokladu utvořily skupiny severských, ancestrálních a ostatních plemen s předpokládanou merinovou složkou genomu. Nejasné pozice zaujala plemena Charollais a Romney. Studie diverzity genu PRNP ukázala významný posun frekvencí k rezistentním genotypům. Přímý dopad tohoto posunu na rezistenci českých ovcí ke klusavce nebylo možno vyhodnotit z důvodu nízké incidence klusavky v ČR. Situace v ČR je však srovnatelná s Holandskem, kde byl přímý pozitivní efekt selekce prokázán. Aktuální poznatky nenaznačují, že by selekce genu PRNP měla mít negativní dopady na rezistenci k dalším prionovým chorobám, užitkovost nebo na genetickou diverzitu ovcí. Negativní dopad na genetickou diverzitu neukazují ani výsledky prezentované STR studie, zpracované na samčí části populace. Pro vyslovení definitivních závěrů o možných nezamýšlených dopadech šlechtitelských programů však bude třeba vyhodnotit dlouhodobé efekty těchto programů v Evropě.

Abstract:

The first goal of this doctoral dissertation was to integrate the two Czech autochthonous breeds, Šumavka and Valaška, into the global effort of understanding the diversity and relations of sheep breeds on the global scale using actual methods of SNP analysis. Also, this dissertation brings findings about diversity of the male subpopulation of fifteen breeds kept in the Czech republic based on STR data. The second goal of this study was to evaluate the effect of the breeding programme for resistance to scrapie in the Czech republic on the PRNP gene diversity and on the resistance of Czech sheep to this prion disease. The SNP study showed that both the autochthonous Czech breeds are related to Mediterranean sheep populations. In Šumavka, this observation reflects the possible merino history of this breed. Simultaneously, high diversity was observed in Šumavka with a tendency of getting closer to North European populations, suggesting possible imprint of ancestral European sheep populations in the genome of Šumavka or admixture of british breeds used in the regeneration process of this breed. High diversity and possible relationship of Šumavka to both merino sheep and archaic populations was also shown in the STR analysis of male subpopulation of this breed. In Valaška, high inbreeding coefficient was observed in the SNP study possibly obscuring the other analyses. However, Valaška seemed to be distant from Šumavka, possibly reflecting the specific history and Romanian origin of this breed. Based on STR data, coefficient of inbreeding was not significant in the male subpopulation of Valaška, which is not in agreement with the SNP results. This may be caused by the bias in sex composition of the samples. Phylognetic relationship of Valaška to other breeds based on STR data was not clear, coanalysing local breeds from Romania could help to resolve these observations. The results of the STR study must be interpreted with caution because of low number of markers used, linkage of the markers and the fact that data were available only for the male subpopulation. The same restriction applies for the STR results in Šumavka and Valaška already discussed. Lower diversity was observed in Cameroon sheep and East Friesian sheep, probably because of specific histories of these breeds in the Czech republic. In the other breeds, diversity was similar to the results of other studies in the same breeds, when this comparison could be made. In phylogenetic analysis, three distinct groups of breeds formed as presumed: North european, ancestral and the supposed merino admixed group. Unclear positions were observed in Charollais and Romney breeds. PRNP gene analysis showed a significant frequency shift to the resistant genotypes. However, direct impact of this shift on the resistance of Czech sheep to scrapie could not be evaluated because of low incidence of scrapie. Nevertheless, the situation in the Czech republic is similar to the situation in the Netherlands where the favourable effect was proven. Actual knowledge of scrapie epidemiology is not indicating any possible negative impacts of PRNP selection on the resistance to other prion diseases, sheep performance or genetic diversity. Diversity of STR markers of the male subpopulation of Czech sheep also did not indicate any adverse efects of the selection on genetic diversity in Czech sheep. However, long term effects of the breeding programmes in Europe must be evaluated before final conclusions can be made.
