Identification of bacterium \kur{Francisella tularensis} by tandem mass spectrometry

Abstract:

Identifikace mikroorganismů pomocí hmotnostní spektrometrie je založená na detekci specifických biomarkerů, nejčastěji proteinů. Metoda monitorování vybraných reakcí (SRM) umožňuje citlivou a vysoce selektivní analýzu proteinů. Franciesella tularensis byla identifikována na základě detekce jejich 28 charakteristických proteinů. Z čisté kultury byly působením detergentu získány celobuněčné lyzáty, které byly podrobeny enzymatickému štěpení. Vzniklé peptidy byly extrahovány a následně analyzovány hmotnostním spektrometrem. SRM metoda byla sestavena na základě měření spekter charakteristických proteinů, kde byly vybrány prekurzory, jejich fragmenty a přechody s nejvyšší intenzitou. Při měření vzorků byla posuzována přítomnost peptidu podle intenzity signálu, retenčního času a koelujícího signálu přechodů. Tímto způsobem byly měřeny vzorky ředěné na úrovni peptidů a na úrovni bakterií, u kterých byl stanoven detekční limit. Jako srovnávací metoda byla použita real-time PCR, u které byl rovněž stanoven detekční limit. Dále byly meřeny vzorky směsné kultury, u kterých bylo stanoveno nejvyšší možné ředění, ve kterém lze F. tularensis ještě rozpoznat. Nakonec byl analyzován simulovaný environmentální vzorek, který měl prokázat použitelnost této metody pro vzorky tohoto typu.

Abstract:

Identification of microorganisms by mass spectrometry is based on detection specific biomarkers, mostly proteins. Method of selected reaction monitoring (SRM) enables sensitive and high selective technice for protein analysis. Francisella tularensis was identified by detection of 28 characteristic proteins. First step of samples preparing consisted in cell lysis using detergent. Whole cells lyzates were enzymatically digested and peptides gained after extraction and were analysed by mass spectrometry. SRM method was based on measuring of spectra of characteristic proteins. Then precursors were chosen, their fragments and transitions with the highest intensity. Spectra were evaluated based on intensity, retention time and coeluting signals of transitions. Samples were evaluated in this way. Detection limits were determined for samples diluted on peptide and bacterial level. Real-time PCR has been used for comparison also with determination of the detection limit. Samples with mixture of cultures were analyzed and with the following dilution of the highest level , where F. tularensis could be detected. Simultaneous environmental samples were analyzed for confirmation of application of SRM method for this type of samples.
