DNA triplexes and prediction of their occurrence in model organisms

Abstract:

Tato práce se zabývá charakteristikou DNA triplexů a možnostmi jejich studia pomocí metod in vivo, in vitro a in silico. Cílem této práce je predikce výskytu intramolekulárních DNA triplexů na chromozomech modelových organismů a ve vybraných promotorech lidských genů. Predikce hustoty intramolekulárních triplexů na jednotlivých chromozomech a ve vybraných promotorech lidských genů je řešena pomocí metody in silico v programu R s využitím Bioconductor knihovny Triplex a následně zpracována do grafů. Počet potenciálních triplexů v promotorech důležitých lidských genů je zpracován nejen formou grafů, ale tyto DNA triplexy jsou zobrazeny také pomocí 2D a 3D diagramů. Bylo zjištěno, že hustoty výskytu predikovaných intramolekulárních triplexů se liší jak mezi jednotlivými chromozomy týchž organismů, tak i mezi celými genomy organismů sobě příbuzných. Tato zjištění by později mohla přispět k novým poznatkům v rámci potenciální genové terapie a následné léčby nejrůznějších onemocnění.

Abstract:

This work deals with the characteristics of DNA triplexes and their study by in vivo, in vitro and in silico methods. The aim of this work is to predict the occurrence of intramolecular DNA triplexes on chromosomes of model organisms and in selected promoters of human genes. The prediction of the density of intramolecular triplexes on individual chromosomes and in selected promoters of human genes is solved by the in silico method in the R program using the Bioconductor Triplex library and subsequently processed into graphs. The number of potential triplexes in promoters of important human genes is processed not only by graphs, but these DNA triplexes are also shown by 2D and 3D diagrams. It has been found that the densities of predicted intramolecular triplexes differ between individual chromosomes of the same organisms as well as between the entire genomes of the related organisms. These findings could later contribute to new insights in potential gene therapy and subsequent treatment for a variety of human diseases.
