Role of glycans in biological recognition - theoretical study

Abstract:

Glykany a jejich interakce s proteiny hrají důležitou úlohu v řadě fyziologických i patofyziologických procesů. Klasickým příkladem jsou interakce leukocytů se stěnou cév, vedoucí k diapedezi leukocytů a jejich prostupu do místa zánětu. Tyto interakce jsou zprostředkovávány pomocí adhezivních proteinů – selektinů, interagujících s glykany na povrchu buněk. Selektiny selektivně rozpoznávají epitop sialyl Lewis X a jej obsahující molekuly, např. glykoprotein PSGL-1. Existují tři různé selektiny: E-selektin, P-selektin a L-selektin, z nichž každý má v organismu rozdílnou úlohu. Jednotlivé selektiny ale také mají odlišnou vazebnou afinitu ke svým ligandům. V předložené práci byly modelovány a studovány interakce selektinů se sialyl Lewis X. Za tímto účelem byly aplikovány molekulově dynamické simulace a QM/MM modely. Získané výsledky objasňují odlišnosti v síle vazby k jednotlivým selektinům. Závěrečná část práce je zaměřena na využití virtuálního screeningu k identifikaci potenciálních inhibitorů selektinů.

Abstract:

Glycans and their interactions with proteins play an important role in a variety of physiological as well as pathophysiological processes. Interactions of leukocytes with the endothelium on the vessel walls, leading to extravasation of leukocytes and their migration to the site of inflammation, is an iconic example. The interactions are mediated by a group of adhesive proteins – selectins, which interact with the glycans on the cell surfaces. Selectins selectively recognize sialyl Lewis X epitope and molecules containing sialyl Lewis X, e.g., glycoprotein PSGL-1. The family of selectins consists of three distinct members: E-selectin, P-selectin, and L-selectin, of which each one has a different role in an organism. The different selectins, however, possess a slightly different binding affinity towards their ligands. In the thesis, the interaction of selectins with sialyl Lewis X were modelled and studied. For the purpose, molecular dynamics simulations and QM/MM models were employed. The obtained results explain the nature of the differences in the affinity to the different ligands. The final part deals with the use of virtual screening for the identification of the potential inhibitors of selectins.
