Methods for calculation of hydrogen atom coordinates in proteins

Abstract:

{V této diplomové práci se věnujeme metodám výpočtu souřadnic vodíků v proteinových strukturách. Atomy vodíků tvoří téměř polovinu všech atomů ve struktuře proteinu a hrají důležitou roli pro některé druhy aplikací, například výpočet parciálních atomových nábojů. V proteinových strukturách však často chybí vodíky, jelikož velká část struktur v Protein Data Bank je stanovena metodami rentgenové krystalografie nebo kryoelektronové mikroskopie, přičemž tyto metody polohy atomů vodíků neurčují. V rámci své práce jsem provedl rešerši nástrojů pro výpočet souřadnic vodíků, uvedené nástroje jsem v práci popsal a provedl jejich porovnání. Kromě výčtu nástrojů na získání souřadnic vodíků jsou v této práci některé nástroje srovnány mezi sebou. Jedná se o softwarové nástroje PyMOL, HAAD, Reduce, Chimera, OpenBabel a GROMACS. Srovnání bylo provedeno na základě rychlosti a přesnosti výpočtu vodíků. Dále byl ještě analyzován vliv vypočítaných vodíků na parciální atomové náboje. Konkrétně šlo o porovnání hodnot nábojů na strukturách s dopočítanými vodíky a na strukturách s vodíky určenými experimentálně. Ve srovnání si nejlépe vedly nástroje PyMOL a Reduce, které je možno integrovat do webového nástroje Atomic Charge Calculator II (ACC II), sloužícího k výpočtu nábojů.

Abstract:

In this thesis, we deal with methods for calculating the coordinates of hydrogen atoms in protein structures. Hydrogen atoms make up almost half of all atoms in the protein structure and play an important role in some types of applications, such as the calculation of partial atomic charges. However, hydrogens are often absent in structures, as much of the structures found in the Protein Data Bank are determined by X-ray crystallography or cryoelectron microscopy methods, which do not determine the positions of hydrogen atoms. As part of my work, I searched for tools for calculating the coordinates of hydrogen atoms, I described these tools in the work and compared them. In addition to the list of tools for obtaining hydrogen coordinates, some of them are compared in this work. These are the software tools PyMOL, HAAD, Reduce, Chimera, OpenBabel, and GROMACS. The comparison was made on the basis of the speed and accuracy of the hydrogen calculation. Furthermore, the effect of calculated hydrogens on partial atomic charges was analyzed. Specifically, it was a comparison of charge values on structures with calculated hydrogen and on structures with hydrogen determined experimentally. The PyMOL and Reduce tools, which can be integrated into the Atomic Charge Calculator II (ACC II) web tool for charge calculation, performed best in comparison.
