Abstract:

Počítačové modely struktur biomakromolekul a jejich ligandů jsou předmětem výzkumu věd o živé přírodě. Některé modely však obsahují chyby zapříčiněné jejich experimentálním původem, jako například nepřesnou interpretací naměřených dat. Správci databáze Protein Data Bank (PDB), největší databáze těchto modelů, implementovali software pro komplexní validaci struktur, který pro každou strukturu produkuje zprávu o její validaci. Součástí této zprávy jsou i vizualizační diagramy, které mají uživatelům z širší vědecké komunity poskytnout rychlý a jednoduchý vhled do kvality struktur. Tato disertační práce je zaměřena na data validačních zpráv, jejich použitelnost, správnost a dopad na kvalitu nově zveřejňovaných struktur. V první části práce zjišťujeme, zda jsou výsledky validace jednoduše dostupné a srozumitelné i pro uživatele, kteří nejsou experty v oboru strukturní biologie. V práci popisujeme výše zmíněné vizualizační diagramy včetně praktického příkladu jejich využití. V předložené práci uvádíme definici souhrnné metriky kvality struktur, která je implementována v Evropské verzi databáze PDB pro řazení výsledků vyhledávání. V druhé části práce se zaměřujeme na analýzu metod pro validaci modelů ligandů, jejichž výsledky jsou začleněny ve zprávách o validaci. Na základě této analýzy formulujeme doporučení, jejichž implementace by zlepšila úroveň a užitečnost informací o kvalitě ligandů ve zprávách o validaci. V rámci analýzy jsme zjistili, že validační metrika Local Ligand Density Fit (LLDF) vrací pro početné skupiny ligandů chybné výsledky, čímž byla zpochybněna její užitečnost. Tento závěr se stal podnětem k odstranění metriky LLDF ze zpráv o validaci. Poslední část naší práce se zaměřuje na zjištění případného pozitivního vlivu dostupných validačních dat na kvalitu nových struktur. Za tímto účelem jsme vytvořili databázi ValTrendsDB (ncbr.muni.cz/ValTrendsDB). Tato databáze umožňuje prozkoumávat a vizualizovat trendy v kvalitě a vlastnostech struktur biomakromolekul a jejich ligandů. Databáze je automaticky aktualizována každý týden, přičemž statistické zpracování jejích dat probíhá v ročním intervalu. Díky tomu je s její pomocí možné průběžně monitorovat zajímavé trendy v kvalitě a vlastnostech struktur biomakromolekul a jejich ligandů.

Abstract:

Computer models of structures of biomacromolecules and their ligands lie at the centre of research in modern life sciences. Unfortunately, some of these models contain various errors due to the experimental nature of processes utilised for their acquisition. These errors can, e.g. stem from incorrect interpretation of the measured data. Curators of the Protein Data Bank (PDB) database, the largest one in the field of structure models, implemented a complex validation pipeline that produces a validation report for each entry it contains. The validation report contains visualisation diagrams that are supposed to provide quick and easy means to understand the quality of structures to researchers from the broader scientific community. This thesis is focused on data from the validation report, their usability, correctness, and impact on the quality of newly released structures. The first part of this thesis contains the examination of whether the data from the validation reports are easily available and understandable to non-experts in structural biology. We describe the abovementioned visualisation diagrams in our work alongside their use case. Our work then presents the definition of the combined structure quality metric that is implemented in the European version of the (PDB) to sort the search results. In the second part of our work, we focus on analysing ligand structure validation methods, whose values are included in the validation reports. We formulate a set of recommendations based on our analysis. Implementing these recommendations would benefit the quality and usefulness of ligand quality information on the validation reports. Thanks to our analysis, we found out that the Local Ligand Density Fit (LLDF) validation metric provides wrong results for a substantial number of ligands. This finding has compromised the usefulness of LLDF, which led to its removal from the validation pipeline and reports. In the final part of this thesis, we assess whether the available validation reports positively influence the quality of new structures. For this purpose, we created the ValTrendsDB database (ncbr.muni.cz/ValTrendsDB), where users can explore and visualise trends in quality and features of biomacromolecular and ligand structures. The database is updated weekly, and its dataset's statistical processing is redone yearly. These features enable ValTrendsDB to be a helpful tool in continuously monitoring interesting trends in the quality and features of structures of biomacromolecules and their ligands.
