Non-standard genetic codes of protists and their evolution

Abstract:

The genetic code is not universal, and departures from the standard genetic code can be found in basically all possible sources: mitochondria, plastids, bacteria and even nuclear genomes of eukaryotes. Protists, a broad group of unicellular eukaryotes, have proven to be an exciting source of evolutionary novelties, including non-canonical variants of genetic decoding. This thesis includes a general overview of the current state of non-canonical genetic codes in terms of variants, distribution, models and methodology and also contains four publications. The first publication describes the discovery of an unprecedented nuclear genetic code with a decoupled meaning of the UAA and UAG codons in two unrelated protist lineages. Two publications are devoted to discoveries of novel variants of the genetic code in protist mitochondria, including a detailed description of unique features of the mitochondrial release factors in these organisms. The last publication describes a package for resolving deep eukaryotic relationships that also includes a user-friendly tool for genetic code examination. Altogether, my work significantly improved current knowledge about possible genetic code variants and molecular changes of release factors that modulate their recognition abilities.

Abstract:

Genetický kód není univerzální a odchylky od standardního genetického kódu lze nalézt v podstatě ve všech možných zdrojích: mitochondrie, plastidy, bakterie a dokonce i nukleární genomy eukaryot. Protisti, široká skupina jednobuněčných eukaryot, se ukázala být vzrušujícím zdrojem evolučních novinek, včetně nekanonických variant genetického kódu. Tato práce obsahuje obecný přehled současného stavu nekanonických genetických kódů z hlediska variant, distribuce, modelů a metodiky a obsahuje také čtyři publikace. První publikace popisuje objev bezprecedentního jaderného genetického kódu s odděleným významem kodonů UAA a UAG ve dvou nesouvisejících protistních liniích. Dvě publikace jsou věnovány objevům nových variant genetického kódu v protistních mitochondriích, včetně podrobného popisu jedinečných vlastností mitochondriálních release faktorů v těchto organismech. Poslední publikace popisuje balíček nástrojů pro výpočty hlubokých fylogenetických vztahů eukaryot, který zahrnuje také uživatelsky přívětivý nástroj pro vyšetření genetického kódu. Celkově moje práce významně zlepšila současné znalosti o možných variantách genetického kódu a molekulárních změnách release faktorů, které modulují jejich rozpoznávací schopnosti.
