Studies of interfaces between proteins and nucleic acids using the QM/MM method

Abstract:

Interakce proteinů s RNA jsou klíčové pro všechny fáze genové exprese a jejich regulaci. Strukturní dynamiku protein-RNA komplexů na atomární úrovni lze studovat výpočetní metodou molekulárně dynamických (MD) simulací. Nicméně díky zjednodušením použitým v molekulárně-mechanickém (MM) silovém poli, které popisuje molekulové interakce v MD, není popis simulovaných systémů vždy spolehlivý. Cílem této práce je posoudit použitelnost fyzikálně korektnější kvantově-mechanické/molekulárně-mechanické (QM/MM) metody pro odhad nepřesností silových polí v popisu konkrétních protein-RNA rozhraní. Nejdříve je metoda QM/MM použita k objasnění zdrojů mírných nestabilit v MD simulacích bakteriálního regulačního komplexu HutP porovnáním geometrií rozhraní optimalizovaných pomocí MM a QM/MM s TPSS-D3(BJ)/def2-TZVP metodou použitou pro QM region. V druhé části práce je zhodnocena vhodnost použití několika výpočetně méně náročných QM metod pro podobné QM/MM výpočty. K tomuto účelu jsou použity HutP a lidský spliceozomální U1A komplex, doplněné o testy na malých molekulách. Pouze dvě z metod (PBEh-3c a B97-3c) se zdají být dostatečně přesnými k zachycení MM nedostatků. Navíc jsou v práci diskutovány částečné výsledky týkající se rozdílů mezi QM/MM a MM popisy složité sítě protein-RNA interakcí v komplexu U1A, které korelují s jeho neuspokojivým vývojem v MD simulacích. Celkově se QM/MM metoda zdá být vhodnou k detekci nepřesností silových polí pro konkrétní lokální interakce. Při použití vhodné QM metody může QM/MM v budoucnu sloužit jako běžný doplněk MD simulačních studií protein-RNA komplexů.

Abstract:

Interactions of proteins with RNA play key roles in all stages of gene expression and its regulation. Structural dynamics of protein-RNA complexes can be studied on the atomic level with the computational method of molecular dynamics (MD) simulations. However, due to the approximations used in the molecular mechanics (MM) force field, which describes molecular interactions in MD, the description of simulated systems is not always reliable. The aim of this thesis is to assess the use of a more physically correct quantum-mechanics/molecular-mechanics (QM/MM) technique to estimate the extents of force-field inaccuracies in descriptions of particular protein-RNA interfaces. First, QM/MM method is used to elucidate sources of moderate instabilities observed in MD simulations of bacterial regulatory HutP complex by comparing protein-RNA interface geometries optimized by the MM and QM/MM with TPSS-D3(BJ)/def2-TZVP method used for the QM region. In the second part of the thesis, performance of several computationally less demanding QM methods for such QM/MM calculations is evaluated. HutP and human spliceosomal U1A complexes are used for this purpose, complemented by a small-molecule benchmark. Only two methods (PBEh-3c and B97-3c) appear to be accurate enough to correctly depict MM deficiencies. Additionally, some preliminary results regarding the disagreements between QM/MM and MM descriptions of intricate U1A protein-RNA interaction network correlating with its unsatisfactory MD behaviour are discussed. Overall, the QM/MM seems suitable for determination of force-field inaccuracies in descriptions of particular local interactions. In future it can serve as a routine complement of MD simulation studies of protein-RNA complexes, if a sufficiently accurate QM method is used.
