Expression active regions in the nuclear architecture and its involvement in the gene expression changes during granulocytic differentiation

Abstract:

Granulopoéza je proces vedoucí ke vzniku vysoce specializovaných buněk imunitního systému, granulocytů. Vývoj granulocytárních neutrofilů je doprovázen výraznými změnami v jaderné architektuře. Restrukturalizace a kondenzace chromatinové struktury má na svědomí utlumení expresního aparátu. Cílem práce je popsat propojení jaderné lokalizace genových klastrů a změn expresních aktivit v nich obsažených genů v průběhu granulopoetické diferenciace. Z microarrays dat porovnávajících rozdíly celkové genové exprese HL-60, in vitro diferencovaných granulocytů a granulocytů z periferní krve dárců jsme vybrali genové klastry obsahující blízké geny se simultánní změnou genové exprese. Pro tyto klastry jsme nasyntetizovali DNA sondy. Sledovali jsme změnu pozice genů v jádře nebo vzájemnou kolokalizaci s transkripčními továrnami bohatými na RNA Pol II během in vitro granulocytární diferenciace. V granulopoéze jsme pozorovali rozsáhlou kondenzaci chromatinu k jaderné periferii, zároveň tak i uvnitř jádra. Podobně, docházelo ke ztrátě ohniskové distribuce transkripčních továren. Neutrofilní granulocyty z krve měly výrazně nižší hladinu RNA Pol II než eozinofily nebo in vitro diferencované granulocyty. Nízká hladina RNA Pol II byla také doprovázena výrazně nízkou produkcí RNA. Expresní změny v granulocyty tedy nereflektují pouze aktivitu většinových neutrofilů, ale výrazně je ovlivňují minoritní eozinofily s vyšší transkripční aktivitou. Sledované genové klastry vykazují nenáhodné posuny v jádře v průběhu in vitro granulopoézy. Topologické parametry klastrů ani koncentrace RNA Pol II v okolí genového klastru neodpovídají změnám jejich genové exprese. Jejich pozice je spíše ovlivněna genovou hustotou okolního genomu. V transkripčně aktivních HL-60 hodnota intenzity RNA Pol II barvení nekoreluje s její vzdáleností od jaderné periferie. Naopak je tomu u diferencovaných granulocytů, kde je jaderná periferie místem vysoké kondenzace chromatinu. V granulopoéze umlčený β-globin jako jediný vykazuje závislost mezi jeho lokalizací lokusu a intezitou RNA Pol II v jeho okolí v HL-60 buněčné linii. Simultánní exprese genů pozorovaných klastrů tedy nebyla ovlivněna lokalizací klastru v jádře, ale pravděpodobně jinou epigenetickou regulační drahou.

Abstract:

Granulopoiesis is a process that leads to the generation of highly specialized immune system cells, granulocytes. Granulopoiesis is accompanied by extensive changes in nuclear architecture. Chromatin restructuration and condensation is responsible for expression silencing of many genes. The goal of this thesis is to describe a connection between nuclear localization of selected gene clusters and changes in gene expression of present genes during granulopoietic differentiation. Based on microarray data, which compared gene expression differences among HL-60 cell line, in vitro differentiated granulocytes and peripheral blood granulocytes, gene clusters containing simultaneously regulated adjacent genes were chosen. Using specific probes, we studied changes in nuclear localization of clusters during in vitro granulopoiesis with respect to their transcription status. Also their reciprocal colocalizations with RNA Pol II rich transcription factories were determined. We observed extensive chromatin condensation mainly at the nuclear periphery and at the nuclear center in in vitro differentiated granulocytes. Further, the loss of focal distribution of transcription factories occurred. We noticed significantly lower RNA Pol II levels in peripheral blood neutrophil granulocytes in comparison with eosinophiles or in vitro differentiated granulocytes. Low RNA Pol II level results in several fold lower RNA production in these cells. Thus it is important to keep in mind that an expression profile in granulocytes does not reflect only the major population of neutrophils, but it is significantly influenced by eosinophil minority with higher transcription activity. Monitored gene clusters showed non-random localization changes in the nucleus during granulopoiesis. But neither topologic parameters nor concentration of RNA Pol II in the neighborhood of gene clusters correspond to changes of their gene expression status. Nuclear localization of clusters is influenced rather by the gene density of the adjacent genome. In transcription active HL-60, the value of RNA Pol II stain intensity does not correlate with its distance from nuclear periphery. On the contrary, in differentiated granulocytes the nuclear periphery is a place of extensive chromatin condensation. Only β-globin locus, containing genes which are silenced in granulopoiesis, showed the locus nuclear localization dependency on adjacent RNA Pol II intensity in HL-60 cell line. In summary, simultaneous gene expression in observed clusters was not influenced by nuclear localization, but probably by others epigenetic regulation mechanisms.
