Influence of foreign molecules on the self-assembly of amphiphilic peptides

Abstract:

Samouspořádání proteinových struktur v živých buňkách a organismech může být užitečné, ale i nebezpečné a proto je důležité rozumět jakým způsobem tyto procesy probíhají, jak mohou ovlivnit tvar i kinetiku nascentních struktur.Nově vznikající překurzory mohou najít své uplatnění při vývoji nových léčiv i biomateriálů. I přes překonaná úskalí výzkumu a vývoje v posledních letech je toho stále mnoho nezodpovězeno při formování větších struktur. Hlavním cílem této diplomové práce je studium morfologie a četnosti výskytu modelových proteinových agregátů v závislosti na různých podmínkách pomocí počítačových simulací metodou Monte Carlo. Studoval jsem agregaci modelových proteinů odpovídajících amfifilním alfa helixům v přítomnosti malých hydrofobních částic. Výsledkem bylo vytváření větších agregátů, nejčastěji tetramerů, pentamerů hexamerů, ojediněle i heptamerů, které bez přítomnosti hydrofobních částic nebyly vytvářeny vůbec. Maximální zisk těchto větších agregátů byl okolo 25% ve zkoumaných systémech. Ukázal jsem tak, že přítomnost cizích molekul může zásadním způsobem ovlivnit agregaci proteinů a bylo provedeno shrnutí vhodných podmínek pro syntézu takových struktur.

Abstract:

Self-assembled peptide structures can be essential for living cells and organisms, and therefore, it is important to understand how foreign molecules added to self-assembled systems affect the morphology and kinetics of nascent structures. These structures can be precursors in the formation of new drugs or biomaterials. Despite recent progress in research and development of new structures, there are few avail-able resources which deal with medium-complex self-assembled structures. The aim of my thesis is to study the morphology and frequency of occurrence of model protein aggregates under different conditions predicted by the Monte Carlo computer simulation. I have studied the aggregation of modeled proteins, which re-spond to amhiphilic alpha helixes in the presence of small hydrophobic particles. The result is the formation of larger aggregates, commonly tetramers, pentamers, hex- amers and also in small amount heptamers. These particles did not form without the presence of hydrophobic particles. The maximum yield of the larger aggregates was around 25% in the examined systems. Therefore I have shown that the presence of foreign molecules significantly affects protein aggregation and it wal have also made a summary of optimal conditions for synthesis of .these structures.
