The importance, use and effectiveness of massively parallel sequencing in the diagnosis of plant pathogens

Abstract:

Sekvenování nukleových kyselin je proces, při kterém je určováno přesné pořadí nukleotidů v molekule DNA nebo RNA. Tento postup je základním nástrojem moderní genetiky a biochemie a umožňuje vědcům analyzovat genetickou informaci organismů. Během posledního desetiletí došlo k exponenciálnímu pokroku v možnostech sekvenovat nukleové kyseliny. Vývoj technologií masivně paralelní sekvenace, z angl. high-throughput sequencing (HTS), je zcela klíčový pro mnohé obory, kde tyto technologie ať už přímo, nebo nepřímo hrají klíčovou roli v rozkývání abundancí mikroorganismů nebo v determinaci zapojených genů v konkrétních reakcích rostlin na biotické či abiotické stresy. Habilitační práce využívá metodik a výsledků již publikovaných manusktiptů, kde je technologie HTS využita ve výzkumu v rámci fytopatologie a je rozdělena tematicky do třech hlavních kapitol: využití ve virologii (kapitola II), využití v detekci bakterií (kapitola III) a využití v detekci hub (kapitola IV). Záměrem práce je zdůraznit a vysvětlit význam technologie HTS, jasně deklarovat využití této technologie prostřednictvím jasných příkladů v uvedených publikacích a v neposlední řadě posoudit efektivitu technologie masivně paralelního sekvenování.

Abstract:

Sequencing is the process of determining the precise order of nucleotides in a DNA or RNA molecules. This procedure is a fundamental tool of modern genetics and biochemistry, enabling scientists to analyze the genetic information of organisms. Over the past decade, there has been exponential progress in the capabilities to sequence nucleic acids. The development of massively parallel sequencing technologies, known as high-throughput sequencing (HTS), is crucial for many fields where these technologies play a key role, directly or indirectly, in influencing the abundance of microorganisms or determining the genes involved in specific plant responses to biotic or abiotic stresses. This habilitation thesis utilizes methodologies and results from already published manuscripts where HTS technology is applied in phytopathological research and is thematically divided into three main chapters: utilization in virology (Chapter II), utilization in the detection of bacteria (Chapter III), and utilization in the detection of fungi (Chapter IV). The aim of the thesis is to highlight and explain the importance of HTS technology, clearly demonstrate the application of this technology through specific examples in the mentioned publications, and lastly, to assess the effectiveness of massively parallel sequencing technology.
