Monitoring changes in the expression of genes regulated by the transcription factor MTF1 (Metal responsive transcription factor 1)

Abstract:

Transkripční faktor MTF1 (Metal responsive transcription factor 1) má nezastupitelnou roli při udržování homeostázy zinku v buňce. Dále se může podílet na detoxifikaci těžkých kovů a obraně proti oxidačnímu stresu nebo hypoxii. Všechny geny regulované tímto transkripčním faktorem sdílí konzervovaný motiv označovaný jako metal-responzivní element (MRE), který umožňuje vazbu MTF1 na cílovou sekvenci DNA. Předmětem této práce bylo nalézt nové cílové geny, jež by mohly být řízeny tímto transkripčním faktorem. Za pomocí bioinformatické analýzy dat získaných metodou TF ChIP-seq (ENCODE databáze) byly vybrány kandidátní geny, u kterých byla identifikována vazba MTF1 v jejich regulačních oblastech. V rámci těchto oblastí byla dále stanovena přítomnost MRE motivů. Jelikož je funkce MTF1 zásadně ovlivněna intracelulárními hladinami volného zinku, v experimentální části byly sledovány změny v expresi vybraných genů v závislosti na expozici zinečnatými ionty, a to u pěti různých nádorových linií. Kromě genů LAMTOR2 a H2AZ2, byly pozorovány signifikantní změny v expresi všech zbylých kandidátních genů. Nejzajímavější výsledky byly pozorovány u genů ID1 a MCL1. U ID1 byla exprese po expozici zinkem snížena. Vedle SLC39A10 (ZIP10), by tak ID1 mohl být dalším genem, jehož exprese je negativně ovlivněna pomocí MTF1. Naopak u genu MCL1 došlo signifikantnímu zvýšení exprese v porovnání s kontrolami u všech testovaných linií. MCL1 by tak mohl být dalším genem, jehož exprese je pozitivně regulována pomocí MTF1. U obou zmíněných genů lze předpokládat, že jejich exprese je ovlivněna transkripčním faktorem MTF1, nicméně pro úplné potvrzení této hypotézy je nutné provést další experimenty zaměřené na inaktivaci/vypnutí MTF1.

Abstract:

The transcription factor MTF1 (Metal responsive transcription factor 1) plays a critical role in maintaining zinc homeostasis in the cell. Furthermore, it can participate in the detoxification of heavy metals and defense against oxidative stress or hypoxia. All genes regulated by this transcription factor share a conserved motif called a metal-responsive element (MRE), which allows MTF1 to bind to its target DNA sequence. The subject of this thesis was to find new target genes that could be controlled by this transcription factor. Using bioinformatic analysis of the data obtained by the TF ChIP-seq method (ENCODE database), candidate genes were selected for which binding of MTF1 was identified in their regulatory regions. Within these regions, the presence of MRE motifs was further determined. As intracellular levels of free zinc influence MTF1 function, changes in the expression of selected genes were monitored in response to exposure to zinc ions in five different tumor lines. Significant changes in the expression of all candidate genes, except for LAMTOR2 and H2AZ2, were observed. The results for ID1 and MCL1 were particularly interesting. Expression of ID1 was decreased after exposure to zinc, indicating that besides SLC39A10 (ZIP10), ID1 could be another gene whose expression is negatively affected by MTF1. On the other hand, the expression of MCL1 increased significantly compared to the controls in all tested lines. This suggests that MCL1 could be another gene whose expression is positively regulated by MTF1. For both mentioned genes, it can be assumed that their expression is influenced by the transcription factor MTF1, however, to fully confirm this hypothesis, it is necessary to carry out further experiments aimed to inactivate/switch off MTF1.
