Computational Study on Lectin-Carbohydrate Complexes

Abstract:

Dizertační práce je zaměřena na studium interakcí mezi lektiny a cukry. Práce se detailněji zaměřila na lektin II (PAII-L) z bakterie Pseudomonas aeruginosa. Tato baktérie je vysoce toxická a je o ní známo, že se kolonizuje v biofilmech, na jejichž tvorbě se lektin podílí. Pro pochopení vazebné afinity fukosy, mannosy, galaktosy, glukosy, arabinosy a jejich methylovaných derivátů k PAII-L bylo provedeno několik molekulárně dynamických simulací. Strukturní a statistické analýzy vazebného místa z uskutečněných simulací pak byly konfrontovány s experimentálně naměřenými vazebnými energiemi. Analýza solventu potvrdila chemicky strukturovanou síť molekul vody ve vazebném místě lektinu bez navázaného sacharidu. Síť je tvořena čtyřmi molekulami vody. Tři z nich pak zaujímají stejnou pozici jako kyslíkové atomy O2, O3, a O4 navázané fukosy. Toto pozorování potvrzuje, že fukosylované oligosacharidy vykazují vysokou specifitu vůči PAII-L lektinu. Simulace provedené bez přítomnosti vápenatých iontů ve vazebném místě ukázaly spontánní migraci sodných iontů z okolního solventu do vazebného místa. Následná vazba byla doprovázena konformační změnou residuí ASP99, ASP103 a ASP104. Takové pozorování dokazuje, že vazebný mód karboxylových skupin závisí na typu iontu a jeho koordinačním čísle. Stabilita komplexů byla dále posouzena výpočtem vazebných volných energií. Jako určující faktor stability komplexů se ukázala být elektrostatická interakce.

Abstract:

The dissertation thesis presented here is focused on study of lectin-carbohydrate interactions. The study has been carried out on Pseudomonas aeruginosa lectin-II (PA-IIL). This bacterium is highly toxic and it is know that the lectin participates in the toxicity by formation of biofilms. Molecular simulations have been performed to observe the consequences of PA-IIL lectin affinity towards fucose, mannose, galactose, glucose, arabinose and some of their methylated derivatives. Structural and statistical analysis of the binding site during simulations has been performed and correlated with measured binding energies. Solvent analysis has revealed a chemically structured water network in the free lectin binding site. The network is composed of four water molecules. Three of them exactly fit to the O2, O3, and O4 oxygen atoms of fucose in the complexed form. This observation has revealed that lectin binds to the fucosylated oligosaccharide with high specificity. Simulations performed on the lectin without calcium ions in the active site have revealed that sodium ions present in the bulk solvent move to the binding site. This binding is accompanying conformational changes in the residues of ASP99, ASP103, and ASP104. Such observation proves that the carboxylate binding modes depend on the metal type and its coordination number. The complex stability was assessed by calculation of binding free energies. It has been found that the binding is mainly favored by electrostatic interactions.
