DFT investigation of the interaction between a gold(I) complex and the active site of thioredoxin reductase

Anotácia:

Teoretická část práce čtenáři nabízí základní informace o proteinech, jejich struktuře a funkci. Následně jsou předloženy ukázkové způsoby interakcí proteinů s kovy. Zmíněna je též biologická funkce thioredoxin reduktázy. Dále je čtenář seznámen se základy kvantové mechaniky a rozdíly mezi světem elementárních částic a světem makroobjektů. V teoretické části je také popsána kvantová chemie, kdy je věnována zvláštní pozornost nejčastěji používaným metodám kvantové chemie. Praktická část práce je zaměřena na teoretické studium reakce modelového komplexu zlata Au(I) v aktivním místě proteinu thioredoxin reduktázy. Vzhledem k tomu, že samotná struktura proteinu byla výsledkem rentgenové krystalografie, bylo nutné zjistit, jak přibližně aktivní místo proteinu vypadá, pokud se nachází ve fyziologických podmínkách. Bylo namodelováno přes 100 možných struktur tetrapeptidu, který se nachází v aktivním místě thioredoxin reduktázy. Jejich vypočtené redoxní potenciály byly porovnány s výsledky z experimentu a nejlepší modely byly použity pro další výpočty. Protože v aktivním místě thioredoxin reduktázy se nachází jak aminokyselina cystein, tak aminokyselina selenocystein a nebylo známo, na kterou z aminokyselin by se studovaný komplex zlata Au(I) vázal lépe, byly nalezeny reakční koordináty reakce komplexu a obou daných aminokyselin.

Abstract:

The theoretical part of this thesis offers to the reader the basic information about proteins, their structures and functions. Then there are introduced exemplary methods of interactions of proteins with metals. Moreover there is mentioned biological function of thioredoxin reductase. The other part contains the basics of quantum mechanics and differences between the world of elementary particles and the world of macro-objects. In the theoretical part there is also subscribed a quantum chemistry, where is paid an extraordinary attention to the most common methods of quantum chemistry. The practical part of thesis is focused on the theoretical study of reaction of the model's complex of gold Au(I) in active spot of protein thioredoxin reductase. Due to the fact, that the structure of protein itself was the result of X-ray crystallography, it was necessary to find out how the active spot of protein looks like, if it is situated under physiological conditions. Over 100 possible structures of tetrapeptide was modelled. This tetrapeptid is located in active spot of thioredoxin reductase. The calculated redox potentials were compared with results from the experiment and the best models were used for other calculations. As a result of the fact, that in the active spot of thioredoxin reductase there are found not only amino acid cystein, but also amino acid selenocystein, and there it was not known to which of these amino acids a studied complex of gold Au(I) would be better bound, there were found reaction coordinates of the reacion of complex and of both these amino acids.
