Identification of stone fruits varieties using microsatellite markers

Abstract:

Cílem teoretické části bakalářské práce bylo popsat obecnou charakteristiku třešní a meruněk, problematiku identifikace odrůd peckovin (Prunus L.) a metody DNA analýzy mikrosatelitními markery. Z literární rešerše vyplývá, že se problematika mikrosatelitních markerů studuje dostatečně, ale molekulární techniky nejsou zákonem schváleny pro identifikaci a schvalování odrůd. Identifikace kultivarů je založena na morfologických vlastnostech, ačkoli obecně DNA markery umožňují přesnější identifikaci genotypů rostlin, a tak jsou také využitelné pro charakterizaci ovocných stromů. Literární zdroje jsou v tomto ohledu velmi bohaté, mikrosatelitní markery se při studiu rostlin využívají již od počátku 90. let 20. století a je dostupné obsáhlé množství studií. Obecně byly zhodnoceny studie mikrosatelitních markerů použitých k identifikaci rodu Prunus. Cílem experimentální části práce bylo zjistit možnost mezidruhové přenositelnosti SSR markerů. SSR markery využívané k charakterizaci Prunus avium byly použity pro identifikaci odrůd Prunus armeniaca. Sada markerů tvořila 11 mikrosatelitů vyvinutých pro Prunus persica a Prunus avium, jejichž amplifikační produkty byly použity ke studiu identifikace 19 klonů Prunus armeniaca a 2 Prunus avium. Výsledky získané fragmentační analýzou byly zpracovány programem DARwin 6.0 do příbuzenského dendogramu a statisticky vyhodnoceny programem GenAlEx 6.5, který poskytl informace o klonové identitě vzorků a frekvenci alel populací v jednotlivých lokusech. Statistickým vyhodnocením byla hypotéza práce potvrzena. Sada 11 mikrosatelitních markerů identifikovala 30 rozdílných alel u vzorků Prunus avium a výsledky analýzy umožnily vyhodnotit genetickou variabilitu odrůd Prunus armeniaca. Mikrosatelitní markery byly zhodnoceny z hlediska vhodnosti pro identifikaci odrůd Prunus ameniaca. Nejvyšší alelickou variabilitu vykazovaly markery UDP98-412 (8 alel), PS12A02L (7 alel) a EMPaS05 (6 alel). Za nejméně vhodné markery pak lze považovat EMPaS10L a PceGA34L se 3 identifikovanými alelami. Obecně lze potvrdit, že kombinace 11 daných mikrosatelitů byla pro identifikaci dostačující.

Abstract:

The theoretical part of the thesis aims to describe the general characteristics of cherries and apricots, the stone fruit varieties (Prunus L.) identification and DNA analysis methods using microsatellite markers. The literature search shows that the issue of microsatellite markers is sufficiently studied, but molecular techniques are not approved by law for the identification and varieties approval. The identification of cultivars is based on morphological features, although DNA markers, in general, allow more accurate identification of plant genotypes, thus are also useful for the characterization of fruit trees. Literary sources are comprehensive, microsatellite markers have been used in the study of plants since the early 1990s, and a large number of studies is available. In general, studies of microsatellite markers used to identify the genus Prunus have been evaluated. The experimental part aims to determine the possibility of interspecific transferability of SSR markers. The SSR markers used to characterize Prunus avium were used to identify Prunus armeniaca varieties. The marker set consisted of 11 microsatellites developed for Prunus persica and Prunus avium, whose amplification products were used to study the identify 19 Prunus armeniaca and 2 Prunus avium clones. The results obtained by fragment analysis were processed by DARwin 6.0 into the kinship dendogram and statistically evaluated by the GenAlEx 6.5 program, which provided clonal identity information of samples and the frequency of alleles in populations. The hypothesis of the work was confirmed by statistical evaluation. A set of 11 microsatellite markers identified 30 different alleles in Prunus avium samples, and the results of the analysis made it possible to evaluate the genetic variability of Prunus armeniaca varieties. Microsatellite markers were evaluated for suitability for the identification of Prunus armeniaca varieties. The markers UDP98-412 (8 alleles), PS12A02L (7 alleles) and EMPaS05 (6 alleles) showed the highest allelic variability. EMPaS10L and PceGA34L with 3 identified alleles can be considered the least suitable. In general, it was confirmed that the combination of 11 used microsatellites was sufficient for identification.
