Structural motifs and viral DNA recognition by IFI16 protein

Abstract:

Interferon γ inducible protein 16 (IFI16) recognizes foreign DNA in human cells and thus activates signaling pathways that trigger non-specific immune response mechanisms. IFI16 also affects viral gene expression and viral replication by direct binding to DNA. IFI16 binds preferentially to G-quadruplexes, secondary DNA structures that play a regulatory role in the replication and expression of genes not only in in viral, but also prokaryotic and eukaryotic organisms. In this diploma thesis, G-quadruplexes in viral genomes and binding of IFI16 to these structures were investigated by bioinformatic tools, in vitro and in vivo methods. G-quadruplexes occur with the highest frequency in regulatory and repetitive regions of viral genomes. Preferentially binding of IFI16 protein to G-quadruplexes from viral genomes was confirmed. Moreover, specific stabilization of the G-quadruplex in the promoter region by the IFI16 protein resulted in repression of the transcription of the reporter gene in yeast one-hybrid isogenic system. The results suggest a possible mechanism for regulating the replication or expression of genes in viral infections by IFI16 protein.

Abstract:

Interferonem γ indukovatelný protein 16 (IFI16) v buňce rozpoznává cizorodou DNA, na základě rozpoznání aktivuje signální dráhy, které spouštějí mechanismy nespecifické imunitní reakce. Protein IFI16 ovlivňuje i expresi virových genů a replikaci virů přímou vazbou na DNA. IFI16 se přednostně váže na G-kvadruplexy, sekundární struktury DNA, které mají regulační úlohu v replikací a expresi genů nejen ve virových, ale i prokaryotických i eukaryotických organismech. V této práci byly zkoumány G-kvadruplexy ve virových genomech pomocí bioinformačních přístupů a vazba proteinu IFI16 na tyto struktury in vitro i in vivo. G-kvadruplexy se s nejvyšší frekvencí vyskytují v regulačních a repetičních oblastech virových genomů. Byla potvrzena preferenční vazba na G-kvadruplexy z virových genomů. Specifická stabilizace G-kvadruplexu v promotorové oblasti proteinem IFI16 vedla k represi transkripce reportérového genu v kvasinkovém jednohybridnín isogenním systému. Výsledky naznačují možný mechanismus regulace replikace či exprese genů při virových infekcích proteinem IFI16.
