In vitro characterization of selected human potential G-quadruplex loci

Abstract:

DNA tvoří za běžných fyziologických podmínek pravotočivou dvouřetězcovou šroubovici, známou jako B-forma. Určitá sekvence DNA (RNA) může za specifických okolností zaujmout i některou z nekanonických forem, mezi které patří i guaninové kvadruplexy. Metody sekvenování odhalily bohatost mnoha genomů na sekvenční motivy s potenciálem tvorby G-kvadruplexů. Preferenční umístění motivů v promotorech a telomerách koreluje s těmito funkčně důležitými oblastmi genomu. DNA/RNA kvadruplexy mají schopnost regulovat rozmanité biologické procesy in vivo. Tato práce řeší schopnost vytipovaných promotorových sekvencí genů tvořit kvadruplexové struktury. Pro predikci a experimentální studium byly vybrány sekvence genů zapojené do Wnt-signální dráhy nádorového supresoru pAPC. K hodnocení kvadruplexových struktur i vazebných experimentů byly použity především metody EMSA a cirkulární dichroismus. Ze získaných výsledků vyplývá vliv kationtů a sperminu na stabilizaci kvadruplexových struktur.

Abstract:

The DNA usually forms a structure of a right-handed double-stranded helix known as the B-form. In specific conditions certain sequences of DNA (RNA) can form some of noncanonical structures, including guanine quadruplexes. Sequencing methods have revealed the richness of many genomes with sequential motifs that have the potential to form G-quadruplexes. Non-random location of these motifs in promoters and telomeres correlates with these functionally important genomic regions. DNA / RNA quadruplexes have the ability to regulate multiple biological processes in vivo. This paper addresses the ability of selected promoter sequences of genes to form quadruplex structures. The sequences of the genes involved in the Wnt-signaling pathway of the tumor suppressor pAPC were selected for the prediction and experimental investigation. In particular EMSA and circular dichroism were used to evaluate quadruplex structures and binding experiments. The results implicate the effect of cations and spermine on the stabilization of quadruplex structures.
