Algoritmic structural analysis of sugar binding sites

Abstract:

Díky vysoce efektivním metodám strukturální analýzy máme dostupný velký počet dat, která se týkají 3D struktury proteinů. V této práci studujeme strukturní motivy vazebných míst cukrů v proteinech a možnosti využití algoritmických přístupů pro toto studium. Práce obsahuje obecnou analýzu výskytu aminokyselin v okolí cukrů. Dále pokračuje aplikací kombinatorického algoritmu při hledání skupin podobných aminokyselin v rámci vazebných míst cukrů. Na závěr práce je realizováno vyhledávání podobných vazebných míst cukrů s pomocí heirarchického clusteringu. Výsledky analýz ukazují, jaké aminokyseliny jsou nejčastější v okolí cukru. Dalším výsledkem analýz jsou konkrétní proteinové strukturní motivy, které jsou obsaženy ve více různých proteinech a mají podobnou strukturu. Tyto výsledky ukazují, že algoritmická analýza vazebných míst cukrů je nástrojem, který může sloužit ke studiu vztahu mezi strukturou a funkcí proteinu. Součástí práce byl i vývoj softwarového nástroje Residue Digger, který sloužil pro realizaci některých z výše uvedených analýz.

Abstract:

Thanks to the highly efficient methods of structural analysis, we have available a large amount of data pertaining to 3D structures of proteins. In this thesis we study the structural motifs of sugar binding sites and possibility of using the algorithmic approaches for this study. The work contains a general analysis of amino acids occurrence in the environment of sugar. Then it continues with the application of combinatorial algorithm that searches the similar groups of amino acids within the sugar binding sites. At the end of work is implemented the searching for similar sugar binding sites with the help of Hierarchical clustering. The results of an analysis show, what amino acids are most frequent in the environment of sugar. The next result of an analysis are concrete protein structural motifs, which are contained in several different proteins and have similar structure. These results demonstrate that algorithmic analysis of sugar binding sites is an instrument, which could serve us to study the relationship between the structure and function of protein. Part of the work was also the development of software tool Residue Digger that was used for some analysis mentioned above.
