Validations of a whole-genome CRISPR/Cas9 screening to identify novel targets of therapy aimed at specific mutations in CLL

Abstract:

Ukázalo se, že rekurentní mutace detekované u chronické lymfocytární leukémie (CLL) mohou mít negativní vliv na prognózu a ovlivnit odpověď pacienta na léčbu. Zatím ale neexistuje léčba optimalizovaná přímo pro tyto konkrétní mutace. Kombinací CRISPR/Cas9 technologie s principem syntetické letality lze odhalit zranitelná místa v nádorovém genomu, pro která by mohla být vyvinuta cílená terapie. Ve své diplomové práci validuji celogenomový CRISPR/Cas9 „knockout“ screening, do kterého jsem se zapojila a který si nesl za cíl identifikovat geny, jejichž narušení by na základě synteticky letálního vztahu vedlo ke specifické eliminaci CLL buněk s mutacemi v genech NOTCH1 a SF3B1. Tyto geny by mohly být potencionálními cíli nových léčiv cílených specificky pro pacienty s konkrétními mutacemi. Podle výsledků screeningu jsem připravila specifické „knockout“ linie pomocí CRISPR technologie. Kromě studování vlivu ztráty konkrétních genů na viabilitu mutovaných buněk jsem také určila účinnost editací jednotlivých genů. Na závěr práce diskutuji možnou souvislost mezi identifikovanými synteticky letálními partnery a příslušnými mutacemi, nabízím možná vysvětlení u nejasně nebo neúspěšně validovaných genů a navrhuji postupy do budoucna.

Abstract:

Apparently, recurrent mutations that have been detected in chronic lymphocytic leukemia (CLL) can have a negative impact on prognosis and influence a patient's response to treatment. However, so far no treatment has been optimized for these mutations specifically. By combining CRISPR/Cas9 technology with the principle of synthetic lethality, vulnerable sites in a cancer genome can be identified. These vulnerabilities could be used for targeted therapy development. In my diploma thesis, I validate a whole-genome CRISPR/Cas9 knockout screening, in which I participated. The screening aimed to identify genes whose disruption would lead to specific elimination of CLL cells with NOTCH1 and SF3B1 mutations based on a synthetic lethality relationship. These genes could be potential targets of new drugs. Based on the screening results, I generated specific knockout cell lines using CRISPR technology and studied how the viability of mutated cells was impacted by the loss of specific genes. In addition to that, I also determined the efficiency of the individual gene editing. Finally, I discuss the possible connection between the identified synthetic lethal genes and their corresponding mutations, provide possible explanations for unsuccessful validation of some genes or genes whose validation was unclear, and propose next steps.
