Biomolecular interactions study using molecular modeling methods

Abstract:

Tato bakalářská práce shrnuje dostupné informace o MAGE a SMC proteinech a zabývá se interakcemi podjednotek lidského Smc5/6 komplexu - MAGE-G1 a Nse4 pomocí metod molekulového modelování. V první část jsou shrnuty informace o klasifikaci, struktuře a funkcích MAGE proteinů. Dále jsou zde popsány SMC proteinové komplexy, jejich funkce a jednotlivé podjednotky. Jsou zde zmíněny základní informace o molekulovém modelování a analýze MM/PBSA a MM/GBSA. V druhé části práce je popsána metodika a výsledky molekulového modelování interakce proteinů MAGE-G1 a Nse4. Na souboru 10 modelů byla zkoumána různá vazebná místa na MAGE-G1 proteinu, díky kterým může docházet k vazebě Nse4 podjednotky v rámci lidského Smc5/6 komplexu. Pomocí nástrojů softwarového balíku AMBER bylo proveden deset 5 ns dlouhých simulací, které byla následně analyzovány pomocí metod MM/PBSA a MM/GBSA. Na základě těchto analýz byla určena dvě možná místa na proteinu MAGE-G1, kde může docházet k vazbě Nse4 podjednotky. Ani jedno z těchto vazebných míst však neodpovídá publikovaným studiím, což je pravděpodobně způsobeno odlišnou konformací fragmentu Nse4 podjednotky, která byla v této práci použita.

Abstract:

This bachelor thesis summarizes available informations about MAGE and SMC proteins and studies interactions between subunits of the human Smc5/6 complex - MAGE-G1 and Nse4 by using molecular modeling methods. The first part summarizes informations about classification, structure and functions of the MAGE proteins. There are also informations about SMC protein complexes, their function and subunits. There are mentioned basic informations about molecular modeling and MM/PBSA and MM/GBSA analysis. The second part describes the methodology and results of molecular modeling of interactions between MAGE-G1 and Nse4 proteins. The group of 10 different models were examined for binding sites of protein MAGE-G1, which may bonds Nse4 subunit in the human Smc5/6 complex. By using tools from AMBER software package was performed ten 5 ns long simulations, which were then analyzed by using the MM/PBSA and MM/GBSA methods. Based on these analyzes was determined two possible sites of protein MAGE-G1, which may enable Nse4 subunit binding. Neither of these binding sites does not correspond to published studies, which is probably caused by different conformations Nse4 subunit fragment which was used in this work.
