Characterization of human RNA-binding proteins involved in RNA processing and degradation

Abstract:

Úpravy RNA zahrnují jak posttrankripční kroky, které vedou k maturaci RNA, tak dynamické modifikace, které mají funkční význam. Tato dizertační práce se zabývá třemi oblastmi úprav RNA. Nejříve jsou představeny modifikace tRNA na kolísavé (wobble) pozici. Protein ALKBH8, který má metyltransferázovou a hydroxytransferázovou aktivitu, katalyzuje poslední krok při tvorbě modifikací 5-metoxykarbonylmetyluridin (mcm5U34), 5-metoxykarbonylmetyl-2-thio-uridin (mcm5s2U34) a (S)-5-metoxykarbonylhydroxymetyluridine ((S)-mchm5U). Tyto modifikace byly identifikovány na kolísavé pozici určitých tRNA. Má práce identifikuje řadu RNA, které jsou vázány proteinem ALKBH8. tRNALys(UUU) je nově popsána jako substrát pro ALKBH8 v savčích buňkách. Navíc je objevena vazba proteinu ALKBH8 na další druhy nekódujících RNA, zejména C/D boxových snoRNA. Druhá část práce se zaměřuje na interaktom metyltransferázy METTL16, která katalyzuje tvorbu N6-metyladenozinu (m6A). U6 snRNA a mRNA MAT2A patří mezi nejprostudovanější cíle tohoto enzyme. MAT2A kóduje S-adenozylmetionintransferázu a METTL16 řídí expresi tohoto proteinu skrze sestřih mRNA. V rámci tohoto projektu jsem provedla analýzu stabilních i transientních interakcí proteinu METTL16 v lidských buňkách. Výsledky ukázaly interakce se sestřihovými faktory a s enzymy, které modifikují tRNA, např. ADAT1, NSUN2 a TRUB1. Tato analýza byla propojena s analýzami dalších členů naší laboratoře, což vedlo k vytvoření komplexního interaktomu lidských proteinů podílejících se na modifikaci m6A a m6Am. Třetí část práce uvádí terminální nukleotidyltransferázu TENT4A. TENT4A a TENT4B jsou savčí homology nekanonických kvasinkových polyadenyláz Trf4p a Trf5p. Trf4p a Trf5p byly prvotně identifikovány v procesech sledování kvality tRNA. V tomto projektu jsem chtěla prozkoumat podobnou roli proteinu TENT4A v savčích buňkách. V průběhu mého doktorského studia byly uveřejněny práce ohledně zapojení proteinů TENT4 do stabilizace mRNA. Toho je docíleno vložením nukleotidů, jiných než adenozinů, do poly(A) konců. Dále je známo, že TENT4B katalyzuje u řady substrátů monoadenylaci nebo oligoadenylaci, což představuje krok v úpravách nebo v degradaci. Mezi tyto substráty patří snoRNA, TERC, miRNA a rRNA. TENT4A vykazuje nápadné charakteristiky jako je genová sekvence bohatá na G a C, nízká stabilita proteinu a buňěčná toxicita. Tento projekt byl původně hlavním tématem mé dizertační práce, ale z důvodů technické náročnosti dosud nebyl publikován.

Abstract:

RNA processing involves both posttranscriptional steps leading to RNA maturation and dynamic modifications of functional relevance. This thesis examines three domains of RNA processing. First, wobble uridine modifications on tRNAs are presented. ALKBH8 has methyltransferase and hydroxyltransferase activity and catalyzes the last step of formation of 5-methoxycarbonylmethyluridine (mcm5U34), 5-methoxycarbonylmethyl-2-thiouridine (mcm5s2U34) and (S)-5-methoxycarbonylhydroxymethyluridine ((S)-mchm5U). These modifications have been identified on the wobble uridines of specific tRNAs. My work presents the RNA-binding repertoire of ALKBH8. It demonstrates tRNALys(UUU) as a newly identified tRNA target in mammalian cells and reveals the binding of ALKBH8 to other types of RNA, particularly C/D box snoRNAs. The second part of the thesis explores the interactome of the N6-methyladenosine (m6A) methyltransferase METTL16, whose most established targets are U6 snRNA and MAT2A mRNA. MAT2A encodes the S-adenosylmethionine synthase, and METTL16 regulates its expression through splicing. I have performed an analysis of the stable and transient protein interactions of METTL16 in human cells. The results revealed interactions with splicing components and tRNA-modifying enzymes such as ADAT1, NSUN2, and TRUB1. These results were combined with the analyses of other members of the laboratory to provide a comprehensive overview of the interactomes of human m6A and m6Am modifiers. The third part of the thesis focuses on the analysis of terminal nucleotidyltransferase TENT4A. Together with TENT4B, it is a mammalian homolog of yeast noncanonical poly(A) polymerases Trf4p/Trf5p that were initially found to mediate tRNA surveillance. Therefore, the work aimed to test this role of TENT4A in mammalian cells. In the course of the Ph.D., other groups revealed that TENT4 proteins improve mRNA stability by incorporating nonadenosine nucleotides to poly(A) tails and that TENT4B monoadenylates or oligoadenylates a range of substrates such as snoRNAs, TERC, miRNAs, and rRNAs, as a step in their processing or degradation. Notably, TENT4A exhibits distinctive features, such as GC-rich gene sequence, low protein stability, and cell toxicity. This project was initially the main topic of my Ph.D. thesis; however, due to technical challenges that are described in the thesis, it has remained unpublished to date.
