Computational Study of Pseudorotaxane Complexes

Abstract:

Diplomová práce se věnuje studiu pseudorotaxanových komplexů s využitím metod výpočetní chemie. Pseudorotaxany jsou supramolekulární komplexy obsahující makrocyklickou sloučeninu (tzv. kolečko) navléknutou na lineární molekulu (tzv. osu). Předmětem zkoumání byly pseudorotaxany, v nichž je kolečko tvořeno molekulou cucurbit[n]urilu a osou je derivát 4,4’-bipyridinu. Studované osy obsahují na svých koncích dvě karboxylové skupiny, což umožňuje existenci tří protonačních stavů. Jejich změna může být kontrolována změnou pH, což přímo ovlivňuje polohu kolečka na ose. Komplex se pak chová jako supramolekulární přepínač. Jednotlivé pseudorotaxany a jejich složky byly studovány metodami molekulové dynamiky ve třech různých prostředích (vakuum, voda a iontový roztok). Celková délka simulací ve vakuu činila 4 s, zatímco ve vodě a iontovém roztoku 400 ns. Získané výsledky byly analyzovány s cílem popsat důležité dynamické vlastnosti systému. Flexibilita systémů byla studována pomocí rotačního poloměru, deformace během simulace pak analýzou excentricity. U cucurbit[n]urilů byl dále studován vliv rozpouštědla a chování vody v jejich nejbližším okolí. Tyto informace byly získány kombinací výpočtů radiální distribuční funkce, analýzy hydratačních map a radiální distribuční funkce s prostorovým rozlišením. Simulace komplexů v roztoku neprokázaly existenci posunů kolečka podél osy, což mohlo být způsobeno relativně krátkým simulačním časem. I přesto bylo možné rozlišit několik vazebných pozic kolečka na ose. Detailnější analýza pak byla zaměřena na komplexy cucurbit[7]urilu. U nich byla na základě analýzy vzdálenosti rozlišena dvě vazebná místa. S využitím metody MM/PBSA byly tyto pozice vyhodnoceny z hlediska volné energie. V neutrálních systémech bylo jednoznačně prokázáno zvýhodnění vazebné pozice na středu osy, což přímo souhlasí s dostupnými experimentálními daty. Rozdíl absolutních volných energií vazebných stavů, kdy se kolečko vyskytuje na kraji osy, nebo v jejím středu, nebyl v nabitých systémech tak výrazný. Vypočítaný rozdíl byl menší než 3 kcal mol-1, což se blíží chybě použité metody. Přestože získané výsledky nejsou v přímém rozporu s experimentálními daty, bude nutné je zpřesnit s využitím pokročilejších přístupů jako jsou metody výpočtu potenciálu střední síly.

Abstract:

This diploma thesis is focused on the study of pseudorotaxane supramolecular complexes using the computational chemistry methods. Pseudorotaxanes are molecules in which a macrocycle (called “wheel“) is threaded by a linear molecule (called “axle”). In this work, the complexes of cucurbit[n]uril (wheel) and 4,4’-bipyridinium based molecule (axle) were studied because they can act as molecular switches (the wheel shuttles over the axle). Since axles contain two carboxylic groups at terminals, they can exist in three protonation states. Protonation can be changed by different pH conditions and therefore the shuttle process is pH dependent. Molecular dynamics simulations of the pseudorotaxane complexes and their components were performed in three different environments. The total length of all simulations was 4 s in vacuum and 400 ns in water and ionic solution. Collected trajectories were analysed to get information about the system dynamics, flexibility and deformation in terms of radius of gyration and eccentricity analyses. Moreover, the interaction between solvent and wheel components was studied by the means of radial distribution function, hydratation patterns analyses, and radial distribution function with the spatial resolution. Since the simulations in the water environment were relatively short, the shuttling process was not observed in most cases. During the process of trajectory analyses, different binding modes of the wheel on the axle were distinguished. The deeper analyses were targeted to the cucurbit[7]uril complexes. Two discrete binding modes were detected by distance analyses. They were discriminate according to their absolute free energies, which were calculated using the MM/PBSA approach. These analyses reveal that the central binding mode is preferable for neutral complexes, which is in agreement with the experimental data. In charged complexes, such significant differences were not found. The difference is bellow 3 kcal mol-1, which is close to error of MM/PBSA analysis. These results are not in a strong contradiction with experimental observations and so more precise approaches (as potential of mean force) would be necessary to use in order evaluate these differences with better accuracy.
