Relationship between nucleic acid structure and NMR chemical shifts of C-13 nuclei

Abstract:

V současné době je snaha rozšířit metody získání NMR restrainů pro výpočet trojrozměrných struktur nukleových kyselin o restrainy jiné než je Overhauserův jev a spin spinová skalární interakce. Jedním z nabízejících se zdrojů informací o uspořádání molekuly je chemický posun, jehož výhodou je snadná měřitelnost a existující metodika v případě proteinů. Cílem této práce je zpracovat záznamy v současné době dostupné ve veřejně přístupných databázích, zhodnotit kvalitu těchto dat a pokusit se využít dostupný software (MOLMOL) k vypracování metod umožňujících na základě známé trojrozměrné struktury nukleové kyseliny vypočítat chemický posun na určitém atomu v molekule a takto zptně posloužit jako kontrola kvality trojrozměrných struktur získaných jinými metodami. Hlavním problémem je nedostatek dat o chemických posunech v nukleových kyselinách v odpovídající kvalitě se známou trojrozměrnou strkturou. Z molekul v současné době dostupných pouze 55 je použitelných pro tuto studii, což její záběr značně omezuje, navíc všechny použitelné molekuly jsou molekuly RNA. Díky tomu, že většina z nich je referencována na DSS nebo TSP, nebylo třeba přepočítávat chemický posun. Výpočet chemických posunů pomocí programu MOLMOL se ukázal být nedostatečným, jelikož rozsah hodnot experimentálních chemických posunů ne určitých pozicích v RNA je větší, než rozsah příspěvků kruhových proudů na polarizace vazeb spočítaných na základě 3D struktury pomocí programu MOLMOL.

Abstract:

Currently, there is an effort to expand methods of obtaining NMR restrains for calculations of 3D structures of nucleic acids other than Overhauser effect a J-coupling. One possible source of information about 3D structures of nucleic acids are the chemical shifts of 13C atoms. Their advantage is that they are easy to measure and the methodology for their use already exists for proteins. The goal of this work is to collect the data currently available in public databases, check the quality of these data and attempt to use them to develop methods of quality checking 3D structures bycalculating chemical shift for known 3D structures and comparing these data with experimentalchemical shifts.The greatest problem we face today is the lack of data about 13C chemical shift of nucleic acids in required quality with known 3D structure of the molecule. From currently available molecules only 55 are usefull, which greatly limits the scope of this study; all of them RNA. However thanks to the fact that majority of them were referenced on DSS or TSP, no recalculation of the shifts had to be done. The MOLMOL approach of chemical shift calculation has been proven to be insufficient as the spread of experimental chemical shift values for various position within the molecule is greater than the spread of the values of sum of ring current and bond polarization contributions calculated by MOLMOL using known 3D structure of the molecule.
