The utilization of bacteriophages in the rapid and effective diagnosis of mycobacteria

Abstract:

Mycobacterium avium subsp. paratuberculosis (MAP) je původcem paratuberkulózy, chronické infekční granulomatózní enteritidy u přežvýkavců, a potenciálním agens Crohnovy choroby u lidí. Schopnost rychle detekovat a efektivně kontrolovat výskyt MAP je klíčová jak pro zlepšení zdraví zvířat, tak pro zachování bezpečnosti potravin. Nedostatky současných konvenčních diagnostických testů, jako je nízká citlivost v raném stádiu onemocnění, dlouhá doba potřebná k získání výsledku a neschopnost rozlišení mezi přítomností živého či mrtvého mikroorganismu, jsou hlavními důvody, proč je účinná kontrola paratuberkulózy problematická. Využití nedávno vyvinutých alternativních detekčních technik na bázi lytických bakteriofágů má v tomto ohledu velký potenciál, pro širší uplatnění těchto technik v praxi je však nezbytné zhodnotit jejich účinnost a aplikovatelnost na různých typech matric. Cílem této disertační práce bylo zavedení a optimalizace diagnostických metod (založených na využití lytického bakteriofága D29) využitelných k tlumení výskytu paratuberkulózy u přežvýkavců. Jako vhodné matrice byly vybrány následující typy vzorků: mléko, mléčné filtry a vzorky prostředí. Dalším cílem byla příprava a charakterizace mezinárodního referenčního standardu MAP pro kalibraci kvantifikačních standardů rutinně používaných při kvantitativní polymerázové řetězové reakci (qPCR). Tento standard byl vytvořen za účelem porovnatelnosti výsledných qPCR dat a zlepšení kvality a standardizace qPCR analýz v diagnostice paratuberkulózy. Postupy založené na využití bakteriofágů (konvenční „phage amplification assay“ a Actiphage®-IS900 qPCR) byly optimalizovány a úspěšně použity pro rychlou, citlivou a selektivní detekci a kvantifikaci životaschopného původce paratuberkulózy v mléce různého původu, mléčných filtrech a vzorcích pocházejících z prostředí farmy. Využití Actiphage®-IS900 qPCR v diagnostice paratuberkulózy může napomoci včasné identifikaci infikovaných zvířat a tím předcházet a eliminovat šíření nemoci v chovech hospodářských zvířat. Připravený referenční standard vykazoval vysokou shodnost výsledných dat a jeho aplikovatelnost pro rutinní stanovení kvantity MAP pomocí qPCR byla prokázána mezinárodním mezilaboratorním testováním. Standard byl také podroben testování stability v čase a rovněž byly testovány různé podmínky jeho skladování.

Abstract:

Mycobacterium avium subsp. paratuberculosis (MAP) is the causative agent of paratuberculosis, chronic infectious granulomatous enteritis in ruminants, and a potential agent of Crohn's disease in humans. The ability to quickly detect and effectively control the MAP occurrence is crucial to both improving health of animals and maintaining food safety. The shortcomings of current conventional diagnostic tests, such as low sensitivity in the early stages of the disease, the long time required to obtain a result, and the inability to distinguish between the presence of a viable or dead microorganism are the main reasons why effective paratuberculosis control is problematic. The use of recently developed alternative detection techniques based on lytic bacteriophages has a great potential in this regard, however for wider application of these techniques in practice it is necessary to evaluate their effectiveness and applicability in different types of matrices. The aim of this dissertation thesis was to implement and optimize the phage-based diagnostic methods that can be used to control the occurrence of paratuberculosis in ruminants. The following sample types were selected as suitable matrices: milk, milk filters and environmental samples. Another goal was to prepare and characterize the international MAP reference standard for the calibration of quantification standards routinely used in quantitative polymerase chain reaction (qPCR). This standard was developed for the purpose of comparability of the resulting qPCR data and to improve the quality and standardize qPCR analyzes in the diagnosis of paratuberculosis. Phage-based procedures (conventional phage amplification assay and Actiphage®-IS900 qPCR) have been optimized and successfully used for the rapid, sensitive and selective detection and quantification of a viable MAP cells in milk of various origins, milk filters and environmental samples. The use of Actiphage®-IS900 qPCR in the diagnosis of paratuberculosis can support the early identification of infected animals and thus prevent and eliminate the spread of the disease in farms. The prepared MAP reference standard showed high consistency of the resulting data, and its applicability for routine determination of MAP quantity by qPCR was demonstrated by interlaboratory testing and stability studies over time under different storage conditions.
