Modelling distribution of European grassland species

Abstract:

Cílem práce bylo v prostředí jazyka R vytvořit a otestovat různé varianty MaxEnt modelů rozšíření druhů evropské travinné vegetace, konkrétně čeledí Lamiaceae a Orchidaceae, v zájmovém území Evropy. Modely nejlepší varianty byly využity pro vytvoření map alfa diverzity Evropy. Jako nejefektivnější se ukázalo na vstupní data o výskytu druhů aplikovat filtrování v environmentálním prostoru s variabilní intenzitou filtrace, které probíhalo na dvou prvních hlavních komponentech PCA analýzy, která byla spočtena ze vstupních environmentálních prediktorů. Filtrace v rámci výsledné varianty přispěla díky omezení sampling biasu ke zvýšení výkonu 93,65 % modelů. Zároveň tato výsledná varianta využívala pro výpočet MaxEnt modelů prvních pěti komponent PCA. Ostatní varianty založené na používání jiného počtu komponent či původních environmentálních prediktorech se vyznačovaly přílišnou generalizací predikce, nebo naopak vykazovaly známky přetrénování modelu. Výsledná predikce alfa diverzity působila věrohodně s výjimkou lokalit s vyšší mírou heterogenity prostředí z hlediska land-coveru. V těchto lokalitách docházelo s vysokou pravděpodobností k podhodnocení predikce diverzity z důvodu využití land-cover prediktorů s podílovým charakterem. Nejpraktičtějším výstupem práce je skript environmentálního filtru, který je možno díky své jednoduchosti a krátké době výpočtu (průměrně méně než 0,05 sekundy na osobním počítači) aplikovat na širokou paletu biogeografických aplikací pro redukci sampling biasu.

Abstract:

The thesis aimed to create and test different variants of MaxEnt species distribution models using the R language environment. These models were calculated for grassland species of the family Lamiaceae and Orchidaceae in Europe. Models of the best variant were used to create an alpha diversity map of Europe. The variant using filtration of species occurrence data in environmental space created from the first two components of PCA with variable strength of filtration for each species seemed to be the most effective. This kind of filtration (which could be called environmental filtration) reduced sampling bias and attributed to the better performance in 93,65 % of models of this variant. The chosen variant also used the first five components of the PCA for training and projecting MaxEnt models. Other variants, based on using a different number of the PCA components or using the original 15 predictors, from which the PCA was calculated, did not prove to be as efficient. They either suffered from overfitting or overly generalized predictions. The alpha diversity map, resulting from the chosen variant, seemed to perform well in most parts of Europe. The exception was areas with increased land-cover heterogeneity, where species richness was most likely underpredicted. The reason behind this was probably the use of land-cover predictors expressed as the proportion of the land-cover class in a given spatial cell. The most practical output of the thesis was the environmental filter which could be thanks to its simplicity and short calculation time (on average less than 0,05 seconds on a personal computer) applied to lots of biogeographical applications to reduce sampling bias.
