Study of nucleolar reorganization in embryonic stem cells

Abstract:

Tato disertační práce je zaměřená na analýzu jadérka a jeho restrukturalizaci u myších embryonálních kmenových buňek. Věnuje se jak odpovědi kmenových buněk na poškození ribozomálních genů, tak na analýzu epigenomu repetic ribozomálních genů. V první části práce je charakterizována morfologie jadérek a jaderných “speckles”u kmenových buněk. Morfologie je studována především pomocí imunobarvení jadérkových markerů a specifického barvení jadérka pomocí AgNO3. Morphologie jadérka je studována u neovlivněných buněk a buněk u kterých byla inhibována aktivita RNA polymerázy I a II. Dále byla sledována morfologie buněk, ve kterých byly indukovány dvouřetězcové zlomy pomocí endonukleázy I-PpoI. Druhá část práce pokračuje detailnejší analýzou odpovědi kmenových buněk na specifickou indukci DNA lézí v oblasti ribozomálních genů. Biochemické metody jako imunoprecipitace proteinů a chromatinová imunoprecipitace dále analyzují roli epigenetiky v procesu opravy DNA zlomů a reorganizace jadérkového materiálu. Vzhledem k novým poznatkům ohledně biofyzikálních mechanizmů, které řídí proces reorganizace, je poslední část práce zaměřena na studium reorganizace jaderného tělíska známého jako jaderné „speckles“. Tato práce přináší nové poznatky ohledně vektoriální organizace morfologie jadérka v průběhu reorganizace a vyzdvihuje důležitost propojení chromatinových modifikací a proteinů účastných procesu opravy dvouřetezcových zlomů.

Abstract:

My thesis is aimed at the reorganization of the nucleolus in the context of mouse embryonic stem cells. It is focused on the response of mESCs to DNA lesions located in ribosomal genes and on the epigenetic changes in rRNA repeats which are linked to this response. First part of the work analyses morphological changes in the nucleolus and nuclear speckles during reorganization. Morphology of nucleolus is analysed by immunofluorescence staining of different nucleolar markers as well as by traditional Ag-NOR staining of agrophylic proteins. Changes in the nucleolar morphology are monitored upon treatment with inhibitors of RNA polymerase I and II as well as after induction of double-strand breaks using I-PpoI endonuclease. Second part of my work tries to analyse the response of mESCs to DNA damage in nucleolar context in more detail. In support of immunofluorescence experiments are biochemical methods such as protein immunoprecipitation and chromatin immunoprecipitation that help identify the relationship between chromatin modifiers and DNA repair proteins. Given novel findings showing the role of biophysical phenomena in nuclear body organization, the last part of this work is focused on the reorganization on nuclear speckles, which in many ways mimics nucleolus. This work brings new insights on the vectorial organization of nucleolar zones after reorganization and underlies the importance of the interplay of chromatin modifiers and DNA repair proteins in resolving DNA lesions.
