Stochastic evaluation of genetic data in genome-wide association studies

Abstract:

Etiopatogenezí nemocí se zabývá mnoho vědních oborů a jedním z nástrojů jejich studia jsou asociační studie. Věnují se vztahům mezi genetickými faktory a nemoce-mi. Vzhledem ke komplexnosti vzniku těchto nemocí je nedostatečné studovat jaké-koli potenciální rizikové či protektivní faktory separátně. Komplexní studium asoci-ací vyžaduje pokročilou znalost statistiky a schopnost ovládat různé softwarové ná-stroje. V této práci se proto v první části věnuji genetickým asociačním metodám, které berou v potaz interakci genetických markerů, z pohledu statistiky. Ve studiích zaměřených na nežádoucí imunitní odpověď u koní jsem genové interakce hodnotila přístupem tzv. kombinovaných či složených genotypů. Identifikovala jsem dvojice markerů, jejichž společný výskyt v konkrétních variantách vede k odolnosti či vní-mavosti k alergické reakci na hmyzí bodnutí či infekci způsobenou West Nile virem u koní. Jelikož za vznikem komplexních znaků obecně nestojí jen genetika, věnuji se ve druhé části práce studiu asociací i z jiného pohledu. U dětí předškolního věku se zá-važným zubním kazem (sECC) jsme zkoumali mikrobiom v dutině ústní a rizikové chování, u kterých se předpokládal vztah s výskytem zubního kazu. Popsali jsme čas-tější výskyt kvasinek Candidy albicans a Candidy dubliniensis v zubním plaku dětí se sECC a jejich častější společný výskyt s bakterií Streptococcem mutans, což naznačuje jejich synergii. Společně s nimi se u dětí se sECC vyskytovaly častěji rizikové faktory chování, a to podávání slazených nápojů, zahájení čištění zubů dítěti po 12 měsíci věku a předčasně ukončené kojení (před šestým měsícem věku), u něhož přepoklá-dáme spojitost s dalšími nesledovanými rizikovými faktory životního stylu. Práce je unikátní komplexním přístupem. Navíc byla dříve se zubním kazem, mimo S. mutans, spojována pouze C. albicans. Výsledky této práce rozšiřují mimo jiné povědomí o opomíjenou C. dubliniensis.

Abstract:

The association studies are one of the tools for studying etiopathogenesis of diseas-es. They are focused on the relationships between genetic factors and diseases. Due to the complexity of the origin of multifactorial diseases, it is insufficient to study any potential risk or protective factors in isolation. A comprehensive study of asso-ciations requires advanced knowledge of statistics and the ability to operate various software tools. In this thesis, therefore, I first discuss statistical approaches in genet-ic association studies, which consider the interaction of genetic markers. In studies focusing on the immune response in horses, I have evaluated gene interactions using the so-called combined or compound genotypes. Pairs of markers were identified, whose co-occurrence in specific variants leads to the resistance or susceptibility to insect bites hypersensitivity or West Nile virus infection in horses. Since it is not on-ly genetics that is behind the emergence of complex traits in general, in the second part of this thesis I studied the associations from another perspective. We examined the oral microbiome and risk behaviors that we assumed to be associated with the occurrence of severe early childhood caries (sECC). We described more frequent occurrence of the yeasts Candida albicans and Candida dubliniensis in the dental plaque of children with sECC and their increased co-occurrence with Streptococcus mutans, suggesting a synergy between them. In addition, the behavioral risk factors were more common in children with sECC, namely the exposure to sweet beverages, the initiation of brushing child’s teeth after the 12th month of age, and breastfeeding for up to 6 months of age, which we hypothesize to be associated with other unob-served lifestyle risk factors. This paper is unique in its comprehensive approach. Only C. albicans, apart from S. mutans, has previously been associated with dental caries and the results of this work, among others, expand the knowledge of the ne-glected C. dubliniensis.
