Multi-core analysis of multi-locus clines

Abstract:

Analýza klin je základní metodou potřebnou pro pochopení omezení adaptace druhů na prostředí, ve kterém žijí, zejména v době klimatické krize. Kliny popisují tok genů mezi populacemi v hybridních zónách. V minulosti existovalo několik softwarových knihoven umožňujících uživatelům analyzovat kliny, avšak žádná z nich v současnosti není volně dostupná. Problémem těchto aplikací byla chybějící paralelizace umožňující uživateli plně využít výhod více jader procesoru, kterými disponují všechny moderní počítače. Nedávný vývoj technologií generujících velké soubory genomových dat způsobil, že paralelní analýza je nutná. Cílem této práce je poskytnout softwarovou knihovnu pro analýzu klin s názvem Clinalyse, která bude implementována v programovacím jazyce Python s využitím paralelizace. Správnost Clinalyse je zaručena nezávislým společným vývojem v jiném programovacím jazyce a Fisherovým testem. Časové srovnání klinové analýzy s paralelizací a bez ní poukazuje na užitečnost tohoto nástroje, což se projevilo výrazným zkrácením času výpočtů u paralelní implementace.

Abstract:

Cline analysis is an essential tool for better understanding of the limitations of species adaptation to the environment, especially in the time of a climate crisis. Clines describe gene flow between populations in hybrid zones. There were several software libraries allowing users to analyse clines, however none are currently open-sourced. The problem of these libraries was the lack of parallelization, which would allow the user to take full advantage of multiple cores all modern computers have. With the recent development of technologies generating large genomic datasets, analysing clines in parallel is necessary. This thesis aims to provide an application for analysing clines called Clinalyse which will be implemented in Python and using parallelization. The correctness of Clinalyse is guarenteed by independent co-development in another programming language and the Fisher test. The usefulness of this tool is shown by time comparisons of cline analysis with and without parallelization which brought significant time reduction in data analyses in the parallelized way.
