Methods of peptide sequencing using mass spectrometry

Abstract:

Tato diplomová práce, spadající do odvětví proteomiky, je zaměřena na metody sekvenování peptidů pomocí hmotnostní spektrometrie. Teoretická část práce se zabývá zejména charakteristikou aminokyselin, peptidů a bílkovin. Součástí teorie je i shromáždění základních informací o separačních technikách proteinů a hmotnostní spektrometrii, které tvoří základní proteomické nástroje pro analýzu proteinových vzorků. Další část teoretické práce je věnována metodám sekvenování proteinů/peptidů, interpretaci tandemových spekter a přehledu technik úpravy vzorku, které usnadňují interpretaci informace o peptidových sekvencích z tandemových hmotnostních spekter. Experimentální část obsahuje přípravu modelového vzorku směsi peptidů z koňského myoglobinu, zahrnující tryptické štěpení v roztoku a purifikaci peptidů pomocí extrakce na pevné fázi. Dále obsahuje provedení a optimalizaci vybraných technik modifikace vzorku na připravené modelové směsi peptidů a nakonec také přípravu reálného vzorku směsi peptidů neznámého vzorku tryptickým štěpením v gelu za použití optimalizovaných podmínek úpravy vzorku. Použité techniky byly obvykle spojeny s aplikací mikrogradientového zařízení za účelem purifikace nebo separace vzorku. Výsledky analýzy reálného vzorku byly použity pro částečnou de novo sekvenaci analyzovaného proteinu a také jeho identifikaci pomocí databázového vyhledávání. Uvedené postupy a získané výsledky vedly především k zjednodušení derivatizačních protokolů prováděných na stacionární fázi v kolonce a k jejich účinné aplikaci pro analýzu reálných vzorků proteinů separovaných pomocí gelové elektroforézy.

Abstract:

This diploma thesis relates to the field of proteomics and it is focused on methods for peptide sequencing by mass spectrometry. The theoretical part of the thesis deals with characteristics of amino acids, peptides and proteins, and then with the basic information about techniques of protein separation and mass spectrometry, which form the basic proteomic tools for analysis of protein samples. The end of the theoretical part consists of an overview of methods for sequencing of proteins/peptides, interpretation of tandem mass spectra and an overview of sample preparation techniques facilitating the interpretation of the peptide sequences from tandem mass spectra. Experimental part contains preparation of a model peptide mixture sample of horse myoglobin, including the optimized tryptic digestion in solution and purification of peptides by solid phase extraction. This thesis also contains optimization of the selected sample modification techniques with the prepared model peptide mixture and finally the preparation of a real unknown sample of the peptides by in-gel tryptic digestion. The optimized techniques were applied for the analysis both of the model and real peptide sample in combination with the application of microgradient device for purification or separation of the peptide sample. Successful partial de novo sequencing and identification of the real sample by database searching was carried out. The described procedures and the obtained results primarily simplify derivatization protocols performed on the stationary phase in the column. Their effective application for the analysis of real samples of proteins separated by gel electrophoresis was proved in this work.
