Charge Descriptors Application in Chemoinformatics

Abstract:

Parciální atomové náboje jsou reálná čísla popisující rozložení elektronů v rámci molekuly a mají široké uplatnění v různých oblastech teoretické a výpočetní chemie. V chemoinformatice se využívají například při popisu interakce ligandu a receptoru nebo při predikci fyzikálně-chemických vlastností. Zde se tyto náboje používají ve formě nábojových deskriptorů. Přestože existuje několik kvantově mechanických i empirických metodik pro výpočet nábojů, většina současných softwarových nástrojů pro výpočet deskriptorů využívá pouze jednoduché Gasteiger-Marsili náboje. Navíc uvedené softwarové nástroje nabízí pouze zlomek z dostupných nábojových deskriptorů. Z tohoto důvodu je bakalářská práce zaměřena na vývoj nástroje pro výpočet nábojových deskriptorů, založených na libovolných atomových nábojích. Tento nástroj umožňuje výpočet 68 různých nábojových deskriptorů, jejichž definice byly převzaty především z literatury. Software je napsán v jazyce Python a umožňuje zpracovat tisíce běžných organických molekul během několika sekund. Bakalářská práce zahrnuje otestování použitelnosti vypočítaných deskriptorů. Konkrétně se pomocí vybraných deskriptorů podařilo vytvořit přesné QSPR modely pro predikci významných fyzikálně chemických vlastností - rozdělovacího koeficientu logP a disociační konstanty pKa pro molekuly fenolů.

Abstract:

Partial atomic charges are real numbers describing distribution of electron density in a molecule. They have a lot of applications in theoretical and computational chemistry. In chemoinformatics, they are used for description of ligand-receptor interaction or for prediction of physico-chemical properties. Specifically, the charges are in used in a form of charge descriptors. Several quantum mechanical and empirical approaches for charge calculation were developed. Regardless, most of software tools for calculation of charge descriptors use only simple Gasteiger-Marsili charges. Moreover, these software tools provide only a small part of currently available charge descriptors. For these reasons, the bachelor thesis is focused on development of charge descriptors based on arbitrary atomic charges. This tool allows calculation of 68 different charge descriptors and their definition was obtained from literature. The software is written in Python language and it is able to process thousands of common organic molecules during several seconds. The bachelor thesis includes testing of applicability of the calculated descriptors. Specifically, based on these descriptors, accurate QSPR models for calculation of partition coefficient logP and dissociation constant pKa were developed.
