Abstract:

Tato disertační práce pojednává o lektin-sacharidových interakcíchm kterými se zabývá z pohledu experimentálního i výpočetního. Prostřednictvím strukturně-funkční studií bylo zkoumáno vazebné chování bakteriálních lektinů z rodiny PA-IIL, zejména pak principy řídící specifitu k jednotlivým monosacharidovým ligandům, a vztah jemných strukturních změn a jimi způsobovaných výrazných změn specifity. Toho bylo dosaženo designováním mutantů a popisem jejich vazebných schopností. Termodynamika vazebného chování lektinu CV-IIL a PA-IIL mutantů „na vazebné smyčce specifity“ – S22A, S23A a G24N byla stanovena izotermální titrační mikrokalorimetrií.Výpočetní část se soustředila na vývoj uživatelsky příjemné metody předpovídání změn afinity a specifity za použití metod in silico mutageneze a molekulového dokování jakožto základu, souběžně pomáhaje s vývojem software TRITON vyvíjeného na našem centru.Výsledky získané v experimentální části byly využity pro validaci metody předpovědi. Po úspěšné validaci metody na PA-IIL systému byla studie rozšířena na ostatní možné mutanty na triádě 22-23-24. Výsledky byly zhodnoceny a byly diskutovány možné směry vylepšování metody využitím dodatečných výpočetních metod a kroků.

Abstract:

The presented dissertation is focused on the lectin-saccharide interactions and addressing them from both experimental and computational point of view. This work, by means of structure-functional analysis, explored the binding behavior of bacterial lectins from the PA-IIL family, particularly the principles that govern their specificity towards individual monosaccharide ligands, and the relation of fine structural changes to significant changes in the binding behavior. This was performed by designing mutants and describing their binding properties. The thermodynamics of binding for the CV-IIL lectin and the PA-IIL “specificity-binding loop” mutants S22A, S23A and G24N were determined by isothermal titration calorimetry. The computational part focused on developing an user-easy method of prediction of specificity and affinity changes by using the methods of in silico mutagenesis and molecular docking as the core procedures, helping simultaneously in development of an in-house developed software TRITON. The results obtained from experimental part were used for validation of the prediction method. After successful validation of the method on the PA-IIL system, the study was extended to the rest of possible mutants at the 22-23-24 triad, its results were evaluated, and possible ways of improving its performance by additional computational steps were discussed.
