Use of Raman spectroscopy for identification of agents causing urinary tract infections

Abstract:

Tato práce se zaměřila na možnost využití Ramanovy spektroskopie pro identifikaci mikroorganizmů, kteří jsou častými původci infekcí močových cest. Ramanova spektroskopie je metodou vibrační molekulové spektroskopie, jejíž princip je založen na interakci laserového paprsku s elektrony zkoumaného vzorku, přičemž dochází k neelastickému optickému rozptylu. Využívá se pro analýzu různých druhů látek a má široké uplatnění v různých oborech. V současnosti nabývá na významu v oblasti mikrobiologie pro identifikaci a charakterizaci mikroorganizmů. V práci je nejprve pojednáno o infekcích močových cest, jejich typech, původcích, léčbě a diagnostice. Dále jsou zde popsány jednotlivé aspekty Ramanovy spektroskopie, a to její princip, instrumentace spektroskopu, interpretace spektra, její využití a výhody a nevýhody. Pátá kapitola popisuje použitý materiál a laboratorní pomůcky, a také popisuje metodu analýzy hmotnostní spektrometrií MALDI-TOF spolu s analýzou Ramanovým spektrometrem. Šestá kapitola shrnuje výsledky identifikace pomocí metody MALDI-TOF a Ramanovy spektroskopie, popisuje metody odstranění fluorescenčního pozadí a porovnává metody LDA, 1NN a SVM, které slouží k identifikaci kmenů mikroorganizmů. Ke konečnému vyhodnocení účinnosti identifikace kmenů metodou SVM je použita matice záměn.

Abstract:

In this work the Raman spectroscopy is utilized as a tool for identifying microorganism strains which are the most frequent cause of urinary tract infections. Raman spectroscopy is one of the methods of vibration molecular spectroscopy which is based on interaction between laser beam and electrons of the observed sample while the effects of inelastic optical scattering are present. It is used for substance and material analysis across multiple fields of science. Lately, it has become important in microbiology for microorganism identification and characterization. Firstly, the urinary tract infections are discussed, particularly their types, the etiological agents causing them, the methods of their treatment and diagnosis. The following chapter describes the principle of Raman spectroscopy, the spectroscope description, spectrum interpretation, utilization and advantages and disadvantages of the Raman spectroscopy. The fifth chapter discusses laboratory tools and materials used in this work and describes the two competing methods – mass spectrometry MALDI-TOF and Raman spectrometry. In the sixth chapter, the results gained by both spectroscopy methods are summarized, both fluorescent background removing methods are compared, and finally, the strain identification methods LDA, 1NN and SVM are compared. The results of identification provided by SVM are then evaluated using confusion matrix.
