Paralelization of the image simulator of cell populations

Abstract:

V oboru obrazové cytometrie se analyzuje výstup z optického mikroskopu pomocí komplexních algoritmů pro zpracování obrazu. K zajištění korektnosti těchto algoritmů je nutné důkladné testování v průběhu vývoje. K výrobě potřebných testovacích dat lze využít simulátory, které vytvoří realisticky vypadající obrazy s odpovídající anotací. Jedním z těchto simulátorů je MitoGen, simulační systém vyvíjený v centru analýzy biomedicínského obrazu (CBIA) na fakultě informatiky Masarykovy univerzity. MitoGen umožňuje generování sekvencí syntetických 3D obrazů buněčných populací s korespondujícími "ground truth" daty, která jsou vhodná k testování algoritmů pro segmentaci a tracking. Simulátor je naprogramován v C++ a je velmi výpočetně náročný, konkrétní běh programu může trvat i několik hodin. Vzhledem k tomu, že původní implementace MitoGenu je naprogramována jedno-vláknově, možnost zrychlit simulaci pomocí paralelizace byla velmi zajímavá. První verze více-vláknové implementace byla určena k ověření funkčnosti a poskytla základ pro následné optimalizace. Tyto optimalizace zahrnují implementaci specializované třídy mutexů a úpravy plánovacího algoritmu. V průběhu vývoje byly též implementovány zvláštní vizualizace, které pomohly při ladění simulátoru. Paralelní implementace MitoGenu se všemi optimalizacemi vykazuje značné zlepšení oproti původní jedno-vláknové verzi. Díky využití více-vláknového zpracování se čas potřebný k vygenerování konkrétních testovacích dat snížil více, než desetkrát.

Abstract:

The field of image cytometry utilizes complex image analysis algorithms to process the output from optical microscopes. The development and subsequent verification of these algorithms require thorough testing to warrant their correctness. Simulators generating artificial real-world resembling images with corresponding ground truth are employed to facilitate the production of necessary benchmark testing datasets. The MitoGen simulation framework, developed at Centre for Biomedical Image Analysis at Faculty of Informatics, Masaryk University, is capable of generating three-dimensional synthetic time-lapse images of cell populations with ground truth data suitable for evaluation of segmentation and tracking algorithms. However, in spite of being programmed in C++, the MitoGen is very computationally intensive, and particular run of the program can take several hours to complete. Since the original implementation of MitoGen is programmed to utilize only one processor core, the possibility to speed up the simulation by parallelizing the processing pipeline was an interesting option to explore. The development of multi-threaded implementation began with the first “proof of concept” version, which was then subsequently optimized to achieve faster and more efficient processing. These optimizations include implementation of custom mutex class, and various changes to the employed scheduling algorithm. Special visualizations were also implemented during the course of the development, facilitating the debugging of the simulator. The final optimized parallel implementation of MitoGen exhibits a substantial improvement over the original single-threaded version. By utilizing multiple processor cores, the time to generate the particular testing data decreased by more than an order of magnitude.
