Satbility of expression of A. thaliana reference genes

Abstract:

Sledování genové exprese pomocí metody qPCR s následnou relativní kvantifikací je již řadu let známá a hojně využívaná metoda. Pro interpretaci a získání nezkreslených výsledků je nezbytná normalizace dat. Pro tu lze využít referenční geny. Důležitá je správná volba a validace vhodného referenčního genu pro zkoumané experimentální podmínky. Jako referenční geny jsou nejčastěji využívanými, zejména u rostlin, geny označované jako tzv. housekeepingové. Ty se podílejí na bazálních funkcích buňky. Mezi ty jsou obvykle řazeny geny ACT (aktinové rodiny), TUB (tubulinové rodiny), UBQ (ubiquitinové rodiny), rRNA (ribozomální geny), EF-1? (elogační faktor-1?), GAPDH (glyceraldehyd-3-fosfát dehydrogenáza) a Cyklofilin. Teoretická část této práce se zabývá mechanismem qPCR, nejčastěji využívanými referenčními geny a problematikou spojenou s jejich používáním. V minulosti byly publikovány články, u kterých nebyla provedena dostatečná validace referenčních genů. Autoři nezohlednili rozdílné experimentální podmínky a výběr referenčních genů založili pouze na údajích z již dříve publikovaných článků. Proto je jedna kapitola věnovaná také příkladům diferenciální exprese běžně využívaných referenčních genů. Praktická část je zaměřena na porovnání 3 různých metod homogenizace rostlinného materiálu a 3 různých protokolů pro izolaci RNA. Zvolenou ideální kombinací je homogenizace pomocí homogenizačního tloučku a izolační protokol od doktorky Adriany Volné. Vybraný postup byl použit při analýze stability exprese referenčních genů u Arabidopsis thaliana, kultivované při různé spektrální kvalitě dopadající radiace. Z běžně používaných referenčních genů bylo z dostupných publikací vybráno 6 (TUB, Cyclophilin, ACT, GAPDH, ACT2 a ACT8) z nichž 4 (ACT, TUB, GAPDH a ACT8) byly využity pro následnou qPCR analýzu. Vlastní qPCR byla provedena ve dvou opakováních, pro zjištění míry stability exprese vybraných referenčních genů. Ta byla hodnocena online softwarem RefFinder. Jako nejstabilnější, z testovaných genů za daných experimentálních podmínek, byl vyhodnocen gen ACT. Nejméně stabilním byl vyhodnocen gen TUB.

Abstract:

qPCR for gene expression analysis with relative quantification has been a well-known and widely used method for many years. Data normalization is essential to obtain unbiased results. For this, reference genes can be used. The selection and validation of a suitable reference gene for the experimental conditions under study is important. The most commonly used reference genes, especially in plants, are the so-called housekeeping genes. These are involved in the basal functions of the cell. Genes such as ACT (actin family), TUB (tubulin family), UBQ (ubiquitin family), rRNA (ribosomal genes), EF-1? (elongation factor-1?), GAPDH (glyceraldehyde-3-phosphate dehydrogenase), and Cyclophilin are typically included in this category. The theoretical part of this thesis deals with the mechanism of qPCR, the most commonly used reference genes, and issues related to their use. In the past, papers have been published in which reference genes have not been sufficiently validated. The authors did not take into account different experimental conditions and based the selection of reference genes only on data from previously published articles. Therefore, one chapter is also devoted to examples of differential expression of commonly used reference genes. The practical part focuses on the comparison of 3 different methods of homogenization of plant material and 3 different protocols for RNA isolation. The selected combination is homogenization using a homogenization pestle and isolation protocol by Dr. Adriana Volná. The selected combinaton was used to analyze the expression stability of reference genes in Arabidopsis thaliana cultivated under different spectral qualities of incident radiation. 6 commonly used reference genes were selected (TUB, Cyclophilin, ACT, GAPDH, ACT2 and ACT8) of which 4 were suitable (ACT, TUB, GAPDH and ACT8). qPCR was performed, in duplicate, to determine the expression stability of selected reference genes. This was assessed by the online software RefFinder. The ACT gene was evaluated as the most stable among the genes tested under the given experimental conditions. The TUB gene was evaluated as the least stable.
