Study of microRNAs expression in body fluids using digital PCR

Abstract:

MicroRNAs are small non-coding molecules participating in post-transcriptional regulation of gene expression. Since they perform important tasks in the fundamental cellular processes, their deregulation may result in a pathological state. It is predominantly in neoplastic diseases that the changes in microRNA expression profiles in both tissues and body fluids are observed. The microRNA in body fluids could thus potentially be an option for non-invasive cancer diagnostics, provided that a suitable method for its determination is established. Currently, the most frequently used method for microRNA analysis is qPCR. This method, however, is not suitable for quantification of microRNA in body fluids. It does not allow using common endogenous controls, and the sensitivity attained in low concentrations, which occur in body fluids, could be insufficient. A more suitable method could be dPCR based on random distribution of the sample into several partitions. In each partition separate end-point PCR runs. This division should enable to achieve higher levels of sensitivity, precision, and reproducibility compared to qPCR. Prior to the implementation of the method, however, it is vital to optimise it, which is the aim of this thesis. The practical part of the thesis consists also in determination of miR-31 expression level in the urine of the patients with urothelial carcinoma of the bladder using both dPCR and qPCR and subsequent comparison of these methods.

Abstract:

MikroRNA sú krátke nekódujúce molekuly podieľajúce sa na post-transkripčnej regulácii génovej expresie. Pretože zohrávajú dôležitú úlohu v základných procesoch bunky, ich deregulácia môže viesť k patologickému stavu. Najmä u nádorových ochorení boli pozorované ich zmenené expresné profily ako v tkanivách, tak aj v telových tekutinách. Práve mikroRNA v telových tekutinách by mohli predstavovať neinvazívny spôsob diagnostiky nádorového ochorenia, k ich stanoveniu je však potrebné zaviesť vhodnú metódu. Momentálne je najpoužívanejšou metódou stanovenia mikroRNA qPCR, ktorá však pre kvantifikáciu v telových tekutinách z dôvodu nepoužiteľnosti bežných endogénnych kontrol a nedostatočnej citlivosti pri nízkych koncentráciách, aké sa v telových tekutinách vyskytujú, nemusí byť vhodná. Novú metódu by mohla predstavovať dPCR založená na náhodnom rozdelení vzorky do mnohých oddielov, pričom v každom prebieha samostatná end-point PCR. Týmto rozdelením by malo byť dosiahnuté vyššej citlivosti, presnosti a reprodukovateľnosti v porovnaní s qPCR. Pred zavedením je však potrebné metódu optimalizovať, čo bolo cieľom tejto práce. Súčasťou bolo tiež stanovenie miR-31 v moči pacientov s uroteliálnym karcinómom močového mechúra (UKMM) metódou dPCR aj qPCR a následné porovnanie týchto metód.
