In silico Study of Substrate Specificity of Haloalkane Dehalogenases

Abstract:

Virtuální screening (VTS) je důležitou metodou využitelnou v oblasti vývoje léčiv a je často považován za komplementární metodu k tradičnímu experimentálnímu testování. Výběr nových biologicky aktivních látek je založen na predikci jejich interakce s makromolekulárním receptorem prostřednictvím počítačového programu. VTS vyžaduje znalost buď troj-rozměrné struktury receptoru anebo znalost ligandu, který s receptorem interaguje. Tato diplomová práce je zaměřena na aplikaci technik VTS na enzymy z rodiny halogenalkandehalogenas. Halogenalkandehalogenasy (HLD) jsou bakteriální enzymy schopné degradovat halogenované alifatické uhlovodíky na příslušný primární alkohol. Četné halogenované uhlovodíky znečišťují životní prostředí a z tohoto důvodu jsou substrátové specifity HLD předmětem aktivního výzkumu a vývoje. V rámci této práce byly vybrány čtyři HLD – DhaA, DbjA, DmbA a LinB, se kterými bylo screenováno 41366 potenciálních substrátů. Bylo zjištěno, že nejméně 102 molekul se potenciálně lépe váže do aktivních center všech enzymů než známé substráty. Za účelem ověření teoretických postupů bylo 17 potenciálních substrátů experimentálně otestováno s enzymem DbjA, přičemž více než 85% z těchto molekul bylo s enzymem aktivní. Nejvyšší aktivita byla naměřena s 3-bromoprop-1-enem, 1,2-dibromoethanem a 1,2-dibromopropanem. Bylo prokázáno, že technika VTS umožňuje nalézt zcela nové třídy substrátů HLD.

Abstract:

Virtual screening has become an essential part of drug discovery efforts. It is seen as a complementary approach to experimental high-throughput screening. New biologically active compounds are selected by predicting their binding affinities to the macromolecular targets using computer programs. A prerequisite is either a three-dimensional structure of the macromolecular target or a rigid reference ligand which binds into it. This thesis is focused on docking-based virtual screening methods which have been applied to the enzymes haloalkane dehalogenases (HLDs). HLDs are microbial enzymes catalyzing the hydrolysis of a broad range of halogenated aliphatic hydrocarbons. A number of halogenated compounds are important environmental pollutants. The substrate specificity of HLDs is widely studied, because of their great potential for bioremediation or decontamination. In this project, a database containing 41,366 possible substrates of HLDs has been screened against four HLDs – DhaA, DbjA, Dmba and LinB. At least 102 of screened compounds possess better binding affinity than the well-known substrates of these enzymes. As a validation of theoretical methodology, 17 compounds have been experimentally tested with DbjA. More than 85% of tested molecules were identified as substrates of DbjA. The highest activities were determined with 3-bromoprop-1-ene, 1,2-dibromoethane and 1,2-dibromopropane. Altogether, the virtual screening methodology applied in this project showed remarkable success rate and was able to identify novel classes of substrates of HLDs.
