Interactions of tumor suppressors of p53 protein family and mutant forms of p53 protein with DNA

Abstract:

Nádorový supresor p53 může při odpovědi buňky na stres zastavit buněčný cyklus nebo spustit programovanou buněčnou smrt. Inhibice supresorové funkce proteinu p53 je tak významnou událostí v procesu karcinogeneze. Inaktivace proteinu p53 bývá způsobena hlavně bodovými mutacemi v jeho genu. Mutantní formy proteinu p53 (mutp53) ztrácí schopnost sekvenčně specifické vazby k DNA nutné k transaktivaci cílových genů standardní formy proteinu p53 (wtp53). Strukturně specifická vazba k DNA je však u proteinů mutp53 stále zachována a může ovlivňovat jejich onkogenní potenciál. V této disertační práci byla studována strukturně specifická vazba standardní formy a vybraných mutantních forem proteinu p53 k topologicky odlišným formám DNA. Dosažené výsledky ukázaly, že všechny použité proteiny vykazovaly preferenci k superhelikální plazmidové DNA. Podobná preference byla pozorována také u plazmidové DNA obsahující cílové vazebné místo proteinu mutp53 z promotoru genu MST1/MSP či přirozená cílová místa proteinu mutp53 R273H získaná chromatinovou imunoprecipitací (ChIP sekvence) z genomu buněk glioblastomové linie U251. Bioinformatická analýza odhalila u získaných ChIP sekvencí zvýšený obsah repetitivní DNA, která může díky vyšší negativní superhelicitě tvořit alternativní sekundární struktury DNA. Následující experimenty byly proto zaměřeny na studium interakce proteinů wtp53 a vybraných mutp53 s alternativními strukturami DNA. Pro studium byly vybrány sekvence s prokázanou tvorbou křížové nebo triplexové struktury. V případě použití křížové struktury vykazoval protein wtp53 preferenční vazbu k DNA s vytvořenou alternativní strukturou oproti kontrolní DNA. V druhém případě byla zjištěna podobná vazebná preference proteinu wtp53 k triplexové, ale i specifické DNA obsahující konsenzní sekvenci p53CON, oproti nespecifické DNA. Proteiny mutp53 se však přednostně vázaly již pouze k triplexové DNA oproti nespecifické nebo specifické DNA. V rámci provedených analýz bylo zjištěno, že topologii DNA i alternativní struktury DNA rozpoznává zejména C-koncová DNA-vazebná doména proteinu p53. Závěrečná část práce je zaměřena na srovnání vlivu redoxního stavu proteinů rodiny p53 na vazbu k DNA. U všech proteinů byla použitím oxidačního činidla diamidu inhibována sekvenčně specifická vazba ke konsenzní sekvenci p53CON. Samotná interakce s DNA před oxidací proteinů však snižovala efekt oxidačního činidla. Centrální domény proteinů rodiny p53 byly navíc schopny částečné obnovy vazebné aktivity v přítomnosti nadbytku zinku. Podrobné studium vazebných vlastností proteinů rodiny p53 a jejich mutantních forem může prohloubit současné znalosti o funkci nádorových supresorů rodiny p53 v karcinogenezi.

Abstract:

Tumor suppressor p53 promotes a cell cycle arrest or apoptosis in cellular response to stress situation. The inhibition of p53 protein function is therefore an important event during the process of carcinogenesis. Inactivation of p53 protein is caused mainly by missense mutations in the gene TP53. Mutant forms of p53 protein (mutp53) lose a capability of sequence specific binding to DNA, which is necessary for wild type p53 protein (wtp53) to transactivate target genes. Nevertheless, mutp53 proteins still maintain the capability of structure specific binding to DNA, which can influence their oncogenic potencial. In this dissertation thesis the structure specific binding of wild type and chosen mutant forms of p53 protein to DNA with different topology was studied. The results showed that all used proteins bound preferentially to a supercoiled plasmid DNA. Similar binding preference was observed also for plasmid DNA with target binding site of mutp53 protein from promoter of MST/MSP1 gene or with natural binding sites of mutp53 R273H protein obtained by chromatin immunoprecipitation (ChIP sequences) from the genome of glioblastome cell line U251. Bioinformatics analysis of these ChIP sequences revealed higher content of repetitive DNA, which is able to form alternative secondary structures due to higher negative superhelicity. Following experiments were therefore aimed to study the interactions of wtp53 and mutp53 proteins with these alternative structures. For this study the sequences which were shown to form cruciform and triplex structures were chosen. In the case of cruciform, the wtp53 protein preferentially bound to DNA with the alternative structure over control DNA. On the other hand, similar preference of wtp53 protein was found for binding to DNA with triplex and also to specific DNA containing consensus sequence p53CON, as compared to nonspecific DNA. However, the mutp53 proteins preferentially bound only to triplex-containing DNA but not to nonspecific DNA or specific DNA with p53CON. Moreover, it was explored that the topology and alternative structures of DNA are recognized by the C terminus DNA binding domain of p53 protein. The final part of this thesis compares the influence of redox states of p53 family proteins to DNA binding. An oxidative agent diamide decreased sequence specific binding of all tested proteins to consensus sequence p53CON. However, diamide influence could be reduced if the interaction of proteins with DNA occurred before an oxidation. Moreover, partial restoration of binding activity of all p53 family proteins was observed in presence of zinc excess. Detailed study of binding properties of p53 family proteins and their mutants can increase our current knowledge about the function of these tumor suppressors in cancer.
