Haplotype inference and association in MHC

Abstract:

In my Bachelor thesis I am analysing the issues of haplotypes inference and its association evaluation in the MHC system. The thesis is structurally divided into the theoretical and practical part. The theoretical part begins with the explanation of the term MHC and its importance in the organism. It continues with the well-arranged selection of main methods, which are most frequently used at haplotypes inference, concentrated on the markers with the several alelas. Moreover, it consists of the description of the methods, which are used at the evaluation of the associations and also the analysis of the process how to suitably choose the markers, from which the haplotypes are infered. The practical part applies the selected methods, which are described in the theoretical part, on the particular data set. The evaluation of the associations between the specific haplotypes and the occurrence of the piroplasmosis disease in the Murgese horse population is done by the specialised software. The Bachelor thesis is contributive, because it offers the methodology overview from the selection of the markers to the particular evaluation of the associations. On the basis of the chosen DNA parts, which are significantly related to the disease, we can predict the individual risk, potentially it can help in the process of the medical treatment.

Abstract:

Ve své bakalářské práci se věnuji problematice odvozování haplotypů a hodnocení asociací v MHC systému. Práce se strukturně dělí na teoretickou a praktickou část. Teoretická část začíná přiblížením pojmu MHC a vysvětlením důležitosti, kterou má v organismu. Dále práce nabízí přehledný výběr metod, které jsou považovány za hlavní a nejběžněji volené při inferenci haplotypů, zaměřených na markery o více alelách. Předkládaná práce se dotýká i popisu metod, které jsou používány při samotném hodnocení asociací. V teoretické části je zahrnuto rovněž rozanalyzování postupu, jak vhodně vybrat markery, ze kterých se budou haplotypy odvozovat. Praktická část aplikuje vybrané metody, rozebrány v teoretické části, na konkrétním datovém souboru. S použitím specializovaných softwarů je hodnocena asociace mezi vybranými haplotypy a výskytem onemocnění piroplazmózy v populaci Murgeských koní. Práce je přínosná v tom, že nabízí celkový průřez metodikou od výběru markerů, až po samotné hodnocení asociací haplotypů. Na základě označení vybraných úseků DNA jako významných vzhledem k danému onemocnění, nám tato znalost umožní předpovědět riziko pro jednotlivce, případně pomůže v procesu léčby nemoci.
