Effect of inonic strenght on residual structure of C-terminal domain of delta subunit of RNA polymerase from Bacillus subtilis

Abstract:

V této bakalářské práci se věnujeme vlivu iontové síly na silně záporně nabitou C-terminální doménu částečně neuspořádaného proteinu delta podjednotky RNA polymerázy v bakterii Bacillus subtilis. N-terminální část proteinu je strukturovaná, obsahuje čtyři alfa šroubovice a antiparalelní beta skládaný list. Naopak C-terminální část je nestrukturovaná (tzv. IDP - intrinsically disordered protein) a obsahuje oblasti opakujících se repetic. Repetice jsou tvořeny polárními kyselinami - glutamovou a asparagovou, jež v postranním řetězci nesou záporný náboj. Díky těmto aminokyselinám je C-terminální doména vysoce záporně nabitá a působí zde elektrostatická repulze. Kromě této elektrostatické interakce vznikají mezi záporně nabitou C-terminální doménou a oblastí pozitivně nabitých reziduí lyzinu iontové vazby, díky kterým dochází k dočasnému kontaktu. Elektrostatické interakce ovlivňují výslednou strukturu proteinu, ale jsou citlivé na koncentraci soli v prostředí. K pozorování vlivu iontové síly na protein bylo provedeno několik NMR experimentů, ze kterých byly získány chemické posuny a zbytkové dipolární interakce. Tyto parametry pak byly srovnány s hodnotami pro protein s nízkou koncentrací soli. Ze srovnání je patrné, že protein v prostředí s vyšší koncentrací soli mění své konformační chování a tendence C-terminální domény tvořit natažené struktury klesá.

Abstract:

In this thesis we study effect of ionic strenght on residual structure of C-terminal domain of delta subunit RNA polymerase from Bacillus subtilis. Delta subunit is partially disordered protein, which contains a structured N-terminal domain and an unstructured C-terminal domain. The N-terminal domain contains four alpha helices and an antiparallel beta sheet. On the contrary, the C-terminal domain is very flexible and does not form a 3D structure. The C-terminal part consists of many sequential repeats of negatively charged amino acids, which influence resulting structure of whole protein delta subunit. These electrostatic forces are sensitive to the effect of ionic strenght. Several NMR experiments were performed to observe how ionic strenght influences the conformational behaviour of the delta subunit. We obtained chemical shifts and residual dipolar couplings. These parameteres were analyzed and compared with data for protein measured in low salt concentration. Results confirmed that the ionic strenght does have an effect on conformational behaviour of the protein. The propensity of the protein to form extended structures decreases in the environment of higher salt concentration.
