Relationships between enzyme access pathways and catalytic activity by the methods of molecular modeling

Abstract:

Tunely v enzymech spojují zanořená aktivní místa s vnějším prostředím a umožňují transport molekul ligandů. Tvar a fyzikálně-chemické vlastnosti těchto tunelů ovlivňují selektivitu, specificitu a aktivitu enzymů s konkrétními ligandy. Aminokyseliny tvořící stěny tunelů mohou být cíleny v proteinovém inženýrství za účelem navržení nových variant enzymů s vylepšenými vlastnostmi. Interakce enzymů s ligandy je možné studovat za pomoci in silico metod. Nejmodernější metody založené na molekulové dynamice je obtížné nastavit a spustit. Vyhodnocení výsledků z těchto simulací vyžaduje hluboké znalosti molekulového modelování. Nedávno bylo vyvinuto několik metod, které aplikují aproximace k popisu vázání a uvolnění ligandu, aby umožnily širší vědecké komunitě studovat tyto procesy. Práce popisuje vývoj a použití nástroje CaverDock, nové metody pro simulaci transportu ligandu proteinovými tunely. Metoda byla implementována jako součást uživatelsky přívětivého webového serveru Caver Web a API. Nástroj CaverDock byl použit ke studiu různých tunelů a ligandů. Dále práce představuje rozsáhlou screeningovou studii komplexů enzymů s příbuznými ligandy. V rámci tohoto projektu bylo vyvinuto nové automatické workflow pro screening tisíců struktur enzymů za účelem studia parametrů potenciálně biologicky relevantních tunelů. Tato disertační práce přispěje k lepšímu porozumění a inženýrství vylepšených biokatalyzátorů.

Abstract:

Tunnels in enzymes connect buried active sites with the outer environment to allow the transport of ligand molecules. The shape and physicochemical properties of these tunnels influence the enzyme selectivity, specificity, and activity for particular ligands. Tunnel-lining residues can be targeted in protein engineering to design novel enzyme variants with improved properties. In silico methods can be used to analyse the interactions of enzymes with ligands. State-of-the-art methods based on molecular dynamics are hard to set up and execute. The assessment of such simulations requires a broad knowledge of molecular modelling. Several methods that apply approximations to describe ligand binding and unbinding have been developed recently to allow the wider scientific community to study these processes. This thesis describes the development and use cases of CaverDock, a novel method for simulating ligand un/binding through protein tunnels. The method was implemented as a part of the user-friendly webserver Caver Web and python API. CaverDock was extensively tested and validated to show its potential. The tool was used to study various tunnels and ligands in sample tests and screenings. Furthermore, the thesis presents a large screening study of enzyme-cognate ligand complexes. A novel automatic pipeline was developed to screen thousands of enzyme structures to study parameters of potentially biologically relevant tunnels. This thesis will contribute to a better understanding and engineering of improved biocatalysts.
