Abstract:

Hledání a analýza tunelů hraje důležitou roli v procesu porozumění strukturně-funkčním závislostem v molekulách proteinů. Tunely – specifické dutiny spojující vnitřní část molekuly s povrchem – umožňují chemikům zaměřit se na takové části molekuly, které mohou být důležité při chemických reakcích. Disertační práce představuje metody pro výpočet tunelů a analýzu jejich vlastností. Vlastnosti tunelu ovlivňují, zda může tunelem projít malá molekula a způsobit chemickou reakci uvnitř proteinu. Prezentované metody jsou určeny pro analýzu molekulové dynamiky a jsou založeny na přístupech výpočetní geometrie. V práci nechybí ukázky a výsledky testů na reálných biochemických datech.

Abstract:

Computation and analysis of channels plays an important role in the process of understanding of structure-function relationships in protein molecules. Channels -- specific cavities connecting the inner parts of the molecule with its surface -- help chemists to focus on the parts of the protein molecule which could be important in chemical reactions. This thesis presents various methods for computation of channels and analysing their properties. The properties of a channel determine whether a certain small molecule could pass through a channel and cause chemical reaction inside the protein. Presented methods are primarily designed for protein dynamics. The methods are based on computational geometry and tests and results on real biochemical data are included.
