Abstract:

Tato disertační práce se zabývá studiem vztahů mezi sekvencí, strukturou a funkcí několika RNA motivů pomocí výpočetních metod. Funkce molekul RNA je často podmíněna přesně definovanou třírozměrnou strukturou, jejíž vznik je předurčen specifickou sekvencí. Hlavním nástrojem výzkumu jsou molekulově-dynamické simulace, které umožňují sledovat vývoj studovaného systému v čase. Ty jsou ve většině projektů doplněny o bioinformatické analýzy dostupných sekvencí a struktur nebo přesné kvantově- chemické výpočty. Právě kombinace těchto metod přináší unikátní vhled do dané problematiky. V teoretické části práce jsou popsané stavební jednotky RNA, principy výstavby a stabilizace její třírozměrné struktury, základní klasifikace a nomelnklatury nutné k orientaci v dnešní odborné literatuře a základní koncepty použitých výpočetních metod. Praktická část popisuje dynamické vlastnosti a objasňuje vztahy mezi sekvencí a strukturou studovaných RNA motivů: sarcin-ricin motivu, interní smyčky ribozomálního A-místa a kissing-loop motivu. Souhrnně práce poskytuje detailní analýzu několika RNA motivů a přispívá k pochopení principů struktury RNA v obecnější rovině.

Abstract:

This PhD thesis is focused on the study of RNA sequence to structure relations by computational approaches. The function of RNA molecules often depends on a precisely shaped three-dimensional structure that is determined by a specific sequence. Molecular- dynamics simulations, which enables investigation of the time development of studied system, are utilized as the main instrument of this research. Structural bioinformatics and analyses of sequences, as well as accurate quantum-chemical methods, complement the molecular-dynamics simulations in the majority of projects. The combination of these methods provides unique insights. The theoretical part of this work describes RNA building blocks, the principles of RNA architecture, stabilization of three-dimensional RNA structure, nomenclature and classifications necessary to understand recent literature and basic principles of the utilized computational methods. Dynamical properties and relations between sequence and structure are analyzed for three RNA motifs: the sarcin- ricin motif, the ribosomal A-site internal loop and the kissing loop motif. In summary, this thesis provides a detailed analysis of three RNA motifs and contributes to the understanding of the RNA structure in general.
