Study of selected ribosomal RNA structures

Abstract:

This thesis is focused on study of structural and dynamic characteristics of ribosomal RNA structures, i.e. three-way junction family C. The objective of the scientific study was to find characteristic dynamics and flexibility of these molecules having either the same or similar topology by using explicit solvent molecular dynamics simulations. Out of the three-way junction family C, from Haloarcula marimortui and Escherichia coli organisms, three systems constituting a representative sample of the studied RNA structures were selected. Three-way junction interactions with monovalent ions were also analyzed. All three studied RNA structures show quantitatively similar intrinsic flexibility and fluctuations which may qualify for characteristic dynamics of three-way junctions family C. They include two main modes of flexibility. The first mode is anisotropic (directional) dynamics which can be most concisely described as a hinge-like motion. The second mode is intrinsic dynamics which can be called “breathing”. All studied junctions contain regions of deep negative electrostatic potential where vast binding sites of monovalent cations are as well. This study enlarges, via its results, the portfolio of hitherto known characteristic dynamic RNA molecules in dependence on their topology, by another RNA structure (three-way junction)

Abstract:

Práca je zameraná na štúdium štruktúrnych a dynamických vlastností ribozomálnych RNA štruktúr, tzv. three-way junction rodiny C. Cieľom štúdie bolo nájsť charakteristickú dynamiku a flexibilitu týchto molekúl majúcich rovnakú, alebo podobnú topológiu, za použitia simulácií využívajúcich molekulovú dynamiku s explicitným solventom. Zo škály three-way junction rodiny C boli vybrané, z organizmov Haloarcula marimortui a Escherichia coli, tri systémy predstavujúce reprezentatívnu vzorku študovaných RNA štruktúr. Analyzované boli i interakcie three-way junction s monovalentnými iónmi. Všetky tri študované RNA štruktúry ukazujú kvantitatívne podobnú vnútornú flexibilitu a fluktuácie, ktoré môžu byť považované za charakteristickú dynamiku three-way junction rodiny C. Zahrňujú dva hlavné módy flexibility. Prvý módom je anizotropná (smerová) dynamika, ktorú možno najvýstižnejšie popísať ako kĺbový pohyb. Druhý mód je vnútorná dynamika, ktorá môže byť nazvaná ako „dýchanie“. Všetky študované junction obsahujú regióny hlbokého negatívneho elektrostatického potenciálu, v ktorých sú rozsiahle väzbové miesta monovalentných katiónov. Štúdia rozširuje svojimi výsledkami portfólio doteraz známych charakteristických dynamických RNA molekúl v závislosti na ich topológií o ďalšiu RNA štruktúru (three-way junction)
