Molecular characterization of PLOD2 protein at the level of transcriptome, translatome and proteome

Abstract:

Zvýšená exprese prokolagen-lysin, 2-oxoglutarát-5-dioxygenasy 2 (PLOD2) koreluje se špatnou prognózou u mnoha nádorů včetně renálního karcinomu. PLOD2 je svou enzymatickou aktivitou zapojen do tvorby kolagenových cross-linků, jeho zvýšená exprese ovlivňuje restrukturalizaci fibril extracelulární matrix, což má vliv na buněčnou morfologii, adhezivitu a migraci. Bakalářská práce se zaměřuje na funkční charakterizaci PLOD2 na úrovni transkriptomu, translatomu a proteomu. K tomu byly využity klony E4 a G10 s umlčeným genem PLOD2 v porovnání s mateřskou buněčnou linií 786-0 odvozenou od renálního karcinomu. Ze vzorků byla získána transkriptomická data, která byla porovnána s daty proteomickými. Umlčení PLOD2 se projevilo především na úrovni proteomu, kde analýza odhalila negativní obohacení drah epiteliálně-mezenchymální tranzice, glykolýzy a u jednoho z klonů zároveň mTORC1 signalizace, jakožto drah, do kterých je PLOD2 zapojen. Dráha glykolýzy byla negativně obohacena jak na úrovni proteomu, tak i transkriptomu, přičemž upregulace anaerobní glykolýzy je známý fenomén pozorovaný u nádorů ledvin v důsledku hypoxie. Experiment získávající translatomická data nebyl úspěšný z technických příčin. Práce odhaluje změny vyvolané umlčením genu PLOD2 na úrovni drah a identifikuje jeho potenciální funkční partnery na základě omics analýz.

Abstract:

Increased expression of procollagen-lysine, 2-oxoglutarate-5-dioxygenase 2 (PLOD2) correlates with a poor prognosis in many tumors including renal cell carcinoma. Through its enzymatic activity, PLOD2 is involved in the formation of collagen cross-links and its increased expression affects the reorganization of extracellular matrix fibrillar networks, influencing cell morphology, adhesion and migration. The bachelor thesis focuses on the functional characterization of PLOD2 at the transcriptome, translatome and proteome level. Clones E4 and G10 with PLOD2 gene knock-out were used in comparison with the 786-0 parental cell line derived from the renal cell carcinoma. Transcriptomic data were obtained from the samples and compared with proteomic data. PLOD2 knock-out was manifested mainly at the proteome level, where the pathway analysis revealed a negative enrichment of epithelial-mesenchymal transition, glycolysis and in one of the clones mTORC1 signalling, among the pathways in which PLOD2 is involved. The glycolysis pathway was negatively enriched at both the proteome and transcriptome levels, with upregulation of anaerobic glycolysis being a known phenomenon observed in renal tumors due to hypoxia. The experiment aimed at obtaining translatomic data was not successful for technical reasons. The work reveals changes induced by PLOD2 gene knock-out at the pathway level and identifies its potential functional partners based on omics analyses.
