Abstract:

Posttranskripční úpravy RNA jsou velmi častou a důležitou součástí RNA metabolismu ve všech živých buňkách. N6-methyladenosin (m6A), je nejčastěji se vyskytující známá vnitřní modifikace mRNA přítomná u všech eukaryot, včetně savců, hmyzu, rostlin a kvasinek. Unikátním znakem m6A metylace je, že může být reverzibilně odstraněna. Jednou z identifikovaných m6A demetyláz, která se podílí na regulaci procesů v buňkách zprostředkovaných m6A je Fat mass and obesity-associated protein (FTO). Nicméně, dynamický charakter a komplexnost m6A modifikace má významný dopad a velké množství procesů regulovaných m6A zůstává necharakterizovaných. První část této práce představuje experimentální potvrzení jaderné role FTO proteinu navržené na základě výsledků CLIP-Seq analýzy získaných dříve v naší laboratoři. Použitím RNA-imunoprecipitace spojené s PCR (RIP-PCR) byla ověřena interakce mezi FTO a skupinou pre-mRNA in vivo. Druhá část této práce je zaměřena na využití a optimalizaci metody BioID, která využívá proximálního značení biotinem pro identifikaci transientních proteinových interakcí FTO demetylázy. V diplomové práci je popsán design, technické aspekty a úspěšná příprava konstruktů potřebných pro FTO-BioID experiment. Dále je zde také prezentována strategie a úspěšná příprava materiálu pro zlepšení BioID metody zavedením biotin proteinové ligázy do genu FTO proteinu pomocí genového inženýrství CRISPR-Cas9.

Abstract:

Posttranscriptional RNA modifications are highly abundant and important part of RNA metabolism of all living cells. N6-methyladenosine (m6A), is the most prevalent known mRNA internal modification occurring in all eukaryotes, including mammals, flies, plants, and yeast. An unique feature of the m6A methylation is that it can be reversibly removed. One of the m6A demethylases, which participates in the regulation of m6A–mediated processes in the cells is the Fat mass and obesity associated protein (FTO). However, the dynamic character and complexity of m6A modification has got a brought impact and a large number of m6A-regulated processes still remain uncharacterized. The first part of this work presents experimental confirmation of the nuclear role of FTO protein proposed by CLIP-Seq results obtained earlier in our laboratory. Using RNA-immunoprecipitation coupled with PCR (RIP-PCR), the in vivo interaction between FTO and subset of pre-mRNAs was validated. The second part of this thesis is focused on the utilization and optimization of a novel screening approach for identifying transient protein-protein interactions of the FTO demethylase by proximity-dependent biotin labelling (BioID). Here, I present the design, technical considerations and successful preparation of constructs necessary for FTO-BioID experiment. Furthermore, I also present the strategy and successful preparation of the material required for the improvement of BioID method by the introduction of biotin protein ligase into the FTO gene using the CRISPR-Cas9 gene engineering.
