Vliv superhelicity a lokálních otevřených struktur na interakci nádorového supresoru p53 s DNA

Influence of superhelicity and open local structure to DNA interaction of tumor supresor protein p53

Abstract:

Smyslem naší práce bylo navázat na predchozí studium interakcí proteinu p53 s lokálními otevrenými strukturami, které zapocalo studiem vazby centrální domény na krížovou strukturu v plazmidu s vloženou sekvencí (AT)34 elektronovou mikroskopií a silovou rastrovací mikroskopií (Cherny aj., 1999; Jett aj., 2000) a výzkumem interakce standardního a mutantního proteinu p53 s triplexem DNA. Vybrali jsme si ke studiu triplex typu TAT, protože podmínky jeho vzniku jsou blízké podmínkám fyziologickým 25 - 37C, pH 8, 1mM MgCl2. V této práci byla objevena strukturne specifická vazba proteinu wtp53 a mutantního proteinu G245S na intermolekulární triplex (dT)50.(dA)50.(dT)50. Intermolekulární triplex byl tvoren oligonukleotidy pri výše zmínených podmínkách a vazba byla studována pomocí radioaktivní EMSA. Dále byla zkoumána vazba proteinu wtp53 na plazmidovou DNA se sekvencí tvorící triplex – pUC19/T69 pomocí retardacní analýzy v agarózovém gelu. Tvorba triplexu v tomto plazmidu byla ukázána jako velmi pravdepodobná s použitím dvou odlišných metod - chemické modifikace OsO4-bipy a vazby na magnetické kulicky s oligo(dT)25. V prípade kompetice relaxované se superhelikální formou pUC19/T69 byla jednoznacne prokázána preference proteinu p53 k superhelikální forme. Pri studiu vlivu interakce N- a C- koncových protilátek proti proteinu p53 bylo zjišteno, že C-koncová doména hraje zrejme klícovou roli ve vazbe proteinu p53 na triplexové struktury typu TAT. Vedle sekvencne specifické vazby na p53CON a strukturne specifické vazby na nadšroubovici nebo repetice CTG.CAG - vytvárející vlásenkové struktury by mohl triplex být další strukturou, která je proteinem p53 specificky vyhledávána a mohl by tak být dalším vazebným elementem hrajícím roli v regulacích proteinem p53. Je známo, že se sekvence tvorící triplex vyskytují v promotorových oblastech (napr. genu pro receptor pro interleukin 2, genu pro DNA polymerázu a, genu c-myc atd. (Thomas aj., 1995)), z cehož lze usuzovat na potenciální úlohu triplexu v regulacních mechanismech.

Abstract:

The aim of my diploma work was to continue in previous research of protein p53 interaction with local open structures that started with research of core domain binding to cruciform in plasmid with insert sequence (AT)34 by electron microscopy and scanning force microscopy (Cherny et al., 1999; Jett et al., 2000) and by research of interaction of wild and mutant protein p53 types with triplex DNA. We chose triplex TAT for the research, because triplex-forming conditions are close to physiological conditions (25 - 37C, pH 8, 1mM MgCl2). In this diploma work was discovered a structure-selective DNA binding of protein wtp53 and mutant G245S on the intermolecular triplex (dT)50.(dA)50.(dT)50. Intermolecular triplex was prepared from oligonucleotides under the conditions mentioned above and binding of protein p53 was examined by a radioactive EMSA. It was also examined binding of wild-type protein p53 on plasmid DNA containing triplex-forming sequence – pUC19/T69 with retardation analysis in agarosis gel. It was shown that triplex is formed in this plasmid with high probability using two different methods – chemical modification by OsO4-bipy and interaction with magnetic beads with oligo(dT)25. In case of competition for relax and superhelical form of UC19/T69 it was proved that the protein p53 prefer superhelical form of plasmid. Study of influence of N- and C- domain antibodies showed that C-domain probably plays a key role in triplex TAT binding by protein p53. Apart from the sequence-specific binding on p53CON and sequence-specific binding on a supercoil or repetitions CTG.CAG - forming stem-loop structures, the triplex could be the next structure specific bind by protein p53 and could be the next binding element playing the role in regulation with p53. It is known that triplex-forming sequences occur in promoters (for example in a gene for receptor for interleukin 2, gene for polymerase alpha, gene c-myc etc. (Thomas et al., 1995)), which signifies a potential role of triplexes in regulation mechanisms.
