Identification of genomic variants in a Streptococcus equi subsp. zooepidemicus strain ATCC 39920

Abstract:

Kyselina hyaluronová je surovina žádaná především v kosmetickém a farmaceutickém průmyslu. Od její extrakce z kohoutích hřebínků se upustilo už před dekádami a její výroba v současnosti probíhá biotechnologicky – kultivací vhodných kmenů streptokoků. Tyto bakterie jsou známé nejen svou patogenitou, ale některé i schopností skrývat se před imunitním systémem hostitele kapsulou z kyseliny hyaluronové. Vhodným produkčním kmenem je v literatuře dobře popsaný Streptococcus equi subsp. zooepidemicus ATCC 39920 (resp. HA-116), který byl zbaven hemolytické aktivity tradiční mutagenezí methylnitrosoguanidinem. Genom tohoto kmene zatím nebyl publikován a jeho genetické varianty, jimiž se s odlišuje od mateřského kmene, jsou neznámé. Protože by tyto poznatky mohly být přínosné pro odhalení příčin některých zajímavých projevů tohoto kmene, byl v experimentální části této práce vypracován postup celogenomového sekvenování streptokokálních producentů kyseliny hyaluronové. Na základě bioinformatické analýzy byly určeny unikátní varianty kmene ATCC 39920 vůči referenčnímu genomu divokého kmene ATCC 35246. Varianty byly anotovány a byl predikován jejich funkční vliv. Referenční genom kmene ATCC 35246 byl aktualizován a byly opraveny identifikované falešně pozitivní varianty.

Abstract:

Hyaluronic acid is a raw material in demand especially in the cosmetic and pharmaceutical industries. Its extraction from rooster combs was abandoned decades ago and its production is nowadays carried out biotechnologically by cultivating suitable strains of streptococci. These bacteria are known not only for their pathogenicity but also for their ability to hide from the host immune system by capsuling hyaluronic acid. A suitable production strain is the well-described Streptococcus equi subsp. zooepidemicus ATCC 39920 (or HA116), which has been deprived of hemolytic activity by traditional methylnitrosoguanidine mutagenesis. The genome of this strain has not yet been published and the genetic variants that distinguish it from the parental strain are unknown. Because this knowledge could be useful in unraveling the causes of some of the interesting manifestations of this strain, a whole-genome sequencing procedure for streptococcal hyaluronic acid producers was developed in the experimental part of this work. Based on bioinformatics analysis, unique variants of strain ATCC 39920 were identified relative to the reference genome of wildtype strain ATCC 35246. The variants were annotated, and their functional impact was predicted. The reference genome of strain ATCC 35246 was updated and identified false positive variants were corrected.
