Influence of buffer composition on structure of nucleic acids

Abstract:

Řada experimentálních důkazů ilustruje vliv fyzikálně-chemických parametrů okolního prostředí na strukturu nukleových kyselin. Mezi fyzikálně-chemické parametry patří například druh a koncentrace iontů, pH, teplota, nebo osmolytický stres. Experimentálně doložená citlivost struktury nukleových kyselin k environmentálním faktorům je nicméně v přímém rozporu se současnou praxí ve strukturní biologii, která předpokládá, že fyzikálně-chemické parametry prostředí strukturu nukleových kyselin neovlivňují. Tato práce má dva základní cíle: Prvním cílem této práce je pomocí strukturních databází a literatury zmapovat složení pufrovacích systémů používaných při stereochemické analýze nukleových kyselin pomocí NMR spektroskopie v roztoku a porovnat je s parametry vnitrobuněčného prostředí. Druhým, experimentálním cílem je posouzení vlivu K+ a NH4+ iontů na celkovou strukturu vybraného fragmentu DNA. K+ a NH4+ ionty jsou v současné strukturní praxi považovány za zaměnitelné ionty a NH4+ je běžně používán jako modelový iont v stereochemické analýze interakcí mezi DNA a monovalentními ionty. Vlastním cílem této části práce je proto posoudit předpoklad zástupnosti K+ a NH4+ iontů.

Abstract:

A range of experimental evidence illustrates the influence of physico-chemical parameters of the surrounding environment on the structure of nucleic acids. Physico-chemical parameters are for example the type and concentration of ions, pH, temperature, or osmolytic stress. However, experimentally documented sensitivity of the structure of nucleic acids to environmental factors is in direct conflict with current practice in structural biology which assumes that the physico-chemical parameters of the environment do not affect the structure of nucleic acids. This work has two basic objectives: The first objective of this work is with the help of structural databases and literature to map the composition of the buffer systems used in the stereochemical analysis of nucleic acids by NMR spectroscopy in solution and to compare it with the parameters of intracellular environment. The second, experimental objective is assessment of the influence of K+ and NH4+ ions on the overall structure of the selected DNA fragment. K+ and NH4+ ions are in the current structural practice considered interchangeable ions and NH4+ is commonly used as a model ion in stereochemical analysis of interactions between DNA and monovalent ions. The very objective of this part of work is therefore to assess the assumption of interchangeability K+ and NH4+ ions.
