Application of electrochemical techniques in analysis of single-nucleotide polymorphisms (point mutations) in nucleotide sequences

Abstract:

Detekce jednonukleotidových polymorfismů ve specifických místech určitých genů patří mezi důležité principy moderní molekulární diagnostiky, prevence a individualizované léčby závažných onemocnění (včetně nádorových). Cílem této bakalářské práce bylo v první řadě získat detailní literární údaje o stavu řešení této problematiky. Na základě této rešerše byly navrženy postupy, které vedly k optimalizaci metody detekce bodových mutací v genu pro protein p53, jenž patří k velmi důležitým nádorovým supresorům a má klíčovou roli v ochraně organismu před zhoubným bujením. Podmínky vhodné pro využití enzymové procedury s voltametrickou detekcí byly optimalizovány pomocí experimentů prováděných se syntetickými oligonukleotidy. Bylo provedeno srovnání účinnosti a specifity jednotlivých DNA polymeráz a bylo prozkoumáno několik možností odstranění nespecifických signálů (závislost specifity na ředění enzymu, využití terminátorů PEx). Na základě těchto experimentů byla metoda využita pro analýzu SNP v genu kódujícím protein p53. Pomocí enzymové procedury s voltametrickou detekcí se následně podařilo určit jednonukleotidový polymorfismus v kodonu 245 fragmentu genu p53. Dostatečná citlivost a přesnost detekce při analýze reálných vzorků byla zajištěna použitím teplotně cyklované PEx reakce s termostabilními DNA polymerázami.

Abstract:

Detection of single nucleotide polymorphisms in specific sites of certain genes is one of the important principles of modern molecular diagnostics, prevention and therapy of severe diseases (including cancer). The aim of this thesis was to obtain detailed insight into this topic from the available literature. On the basis of this background research the way of optimization of the SNP detection in the p53 gene was proposed. The p53 gene is a member of the group of important tumor suppressors. It plays significant role in the protection of the organism from tumor proliferation. The optimal conditions for the enzyme-linked electrochemical assay were optimized during various experiments using synthetic oligonucleotides. We compared efficiency and specificity of various DNA polymerases. We also optimized the conditions to minimize unspecific responses. The method was finally used for SNP analysis in the p53 gene. SNP in codon 245 of the p53 gene fragment was determined by enzyme-linked electrochemical assay using the thermocycled PEx (enabled by thermostable polymerases).
