DNA variability within the immune regions of the genome in representatives of Equidae

Abstract:

Diplomová práce je pilotní studií zabývající se variabilitou genomové oblasti pro receptory přirozených zabíječských buněk (NKR) u zástupců koňovitých jako jsou zebry a osli. Cílem práce bylo ověřit, zda základní mikrosatelitní panel v oblasti NKR (Ly49) popsán u koní, lze použít i u dalších zástupců koňovitých pro studium variability. Bylo zjištěno, že 9 mikrosatelitů z 11 je dobře použitelných pro studium i u dalších druhů koňovitých (oslů a zeber) a byla optimalizována rutinní laboratorní metodika. Byly stanoveny základní parametry variability (frekvence alel, hererozygotnost, PIC). V této studii se pomocí fragmentační analýzy stanovilo celkem 33 genotypů (2 osli a 31 zeber) v rámci 9 mikrosatelitů, které se podařilo amplifikovat u koňovitých z 11 mikrosatelitů popsaných u koní. Celkem bylo popsáno 71 alel, počet alel na lokus se pohyboval od 2 (CZM013) do 13 (CZM010). V následné analýze bylo zjištěno, že všechny mikrosatelity jsou polymorfní a jejich polymorfní informační obsah se pohybuje od 0,259 (CZM013) do 0,859 (ABGe3660). Pozorovaná heterozygotnost byla nižší než očekávaná, až na mikrosatelit CZM007, kde tomu bylo naopak.

Abstract:

The diploma thesis is a pilot study dealing with the variability of the genomic region for natural killer cell (NKR) receptors in representatives of Equidae such as zebras and donkeys. The aim of the thesis was to verify whether the basic microsatellite panel in the NKR area (Ly49) described in horses can be used in other Equine representatives to study variability. It was found that 9 microsatellites out of 11 are well usable for study in other species of Equidae (donkeys and zebras) and the routine laboratory methodology was optimized. The basic parameters of variability (allele frequency, hererozygosity, PIC) were determined. In this study, a total of 33 genotypes (2 donkeys and 31 zebras) within 9 microsatellites were identified by fragment analysis and amplified in equidae from the 11 microsatellites described in horses. A total of 71 alleles were described, the number of alleles per locus ranged from 2 (CZM013) to 13 (CZM010). In the subsequent analysis, it was found that all microsatellites are polymorphic and their polymorphic information content ranges from 0.259 (CZM013) to 0.859 (ABGe3660). The observed heterozygosity was lower than expected, except for microsatellite CZM007
